Do Code LLMs Do Static Analysis? [PDF]

open access: yesarXiv
This paper investigates code LLMs' capability of static analysis during code intelligence tasks such as code summarization and generation. Code LLMs are now household names for their abilities to do some programming tasks that have heretofore required people.

Response to neoadjuvant chemotherapy in early breast cancers is associated with epithelial–mesenchymal transition and tumor‐infiltrating lymphocytes

open access: yesMolecular Oncology, EarlyView.
Epithelial–mesenchymal transition (EMT) and tumor‐infiltrating lymphocytes (TILs) are associated with early breast cancer response to neoadjuvant chemotherapy (NAC). This study evaluated EMT and TIL shifts, with immunofluorescence and RNA sequencing, at diagnosis and in residual tumors as potential biomarkers associated with treatment response.

Characterizing the Performance of Executing Many-tasks on Summit [PDF]

open access: yesarXiv, 2019
Many scientific workloads are comprised of many tasks, where each task is an independent simulation or analysis of data. The execution of millions of tasks on heterogeneous HPC platforms requires scalable dynamic resource management and multi-level scheduling.

Molecular and functional profiling unravels targetable vulnerabilities in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
We used whole exome and RNA‐sequencing to profile divergent genomic and transcriptomic landscapes of microsatellite stable (MSS) and microsatellite instable (MSI) colorectal cancer. Alterations were classified using a computational score for integrative cancer variant annotation and prioritization.

Multiplex single‐cell profiling of putative cancer stem cell markers ALDH1, SOX9, SOX2, CD44, CD133 and CD15 in endometrial cancer

open access: yesMolecular Oncology, EarlyView.
Cancer stem cells are associated with aggressive disease, but a deep characterization of such markers is lacking in endometrial cancer. This study uses imaging mass cytometry to explore putative cancer stem cell markers in endometrial tumors and corresponding organoid models.

Robust Task Clustering for Deep Many-Task Learning [PDF]

open access: yesarXiv, 2017
We investigate task clustering for deep-learning based multi-task and few-shot learning in a many-task setting. We propose a new method to measure task similarities with cross-task transfer performance matrix for the deep learning scenario. Although this matrix provides us critical information regarding similarity between tasks, its asymmetric property

Stochastic variation in the FOXM1 transcription program mediates replication stress tolerance

open access: yesMolecular Oncology, EarlyView.
Cellular heterogeneity is a major cause of drug resistance in cancer. Segeren et al. used single‐cell transcriptomics to investigate gene expression events that correlate with sensitivity to the DNA‐damaging drugs gemcitabine and prexasertib. They show that dampened expression of transcription factor FOXM1 and its target genes protected cells against ...
