Reasoning about Graph Programs [PDF]

open access: yesElectronic Proceedings in Theoretical Computer Science, 2016
GP 2 is a non-deterministic programming language for computing by graph transformation. One of the design goals for GP 2 is syntactic and semantic simplicity, to facilitate formal reasoning about programs.

PARK(ing) time–How park deficiency affects the biological clock in a Drosophila model of Parkinson's disease

open access: yesFEBS Letters, EarlyView.
Drosophila park mutants serve as a model for Parkinson's disease. We used this strain to investigate the connection between oxidative stress and the circadian clock mechanism. We showed that increased oxidative stress affects the physiology of pacemaker cells, disrupting their daily structural plasticity. Lack of rhythmic signaling from pacemaker cells

Detecting Chase (Non)Termination for Existential Rules with Disjunctions

open access: yes, 2017
The restricted chase is a sound and complete algorithm for conjunctive query answering over ontologies of disjunctive existential rules. We develop acyclicity conditions to ensure its termination.

Termination of life care agreement and the rights of successors: In the discrepancy between law and practice [PDF]

open access: yesPravni Zapisi, 2019
Recognizing the fact that various modalities of life care exist in contemporary legal practice, this paper encompasses the analysis and discussion about the possibilities of contract termination, and the rights of successors related to termination of the

Structural insights and therapeutic targets in Acinetobacter baumannii capsule biosynthesis

open access: yesFEBS Letters, EarlyView.
Hypervirulent KL49 A. baumannii's capsular polysaccharide contains the nonulosonic acid 8‐epi‐Leg5,7Ac2, synthesized by epimerization via ElaA, ElaB, and ElaC. Crystal structures of ElaA, ElaB, and ElaC reveal their role in CMP‐Leg5,7Ac2 synthesis and regioselective C8 epimerization.

Three phosphatase families form a community: The phosphohydrolases that act upon inositol pyrophosphates

open access: yesFEBS Letters, EarlyView.
Inositol pyrophosphates are energy‐rich signaling molecules that perform critical functions in cells. Three different families of phosphatases hydrolyze the β phosphate of the inositol pyrophosphate molecules: two have narrow specificities and one is promiscuous.

Dingle’s Rules and Theory of Terminants [PDF]

open access: yes, 2008
Dingle’s rules for deriving the changing forms of an asymptotic expansion as a result of the Stokes phenomenon are introduced. Of these rules only Nos. 1, 7 and 8 are necessary for the analysis in later chapters. Then with the aid of these rules his theory of terminants is presented, which is important because the asymptotic expansions of a multitude ...

Design and analysis strategies for robust microbiome ageing research

open access: yesFEBS Letters, EarlyView.
The gut microbiome changes with age and associates with age‐related morbidity and mortality, establishing it as a potential biomarker and intervention target for ageing. Realising this potential requires methodological rigour, yet distinguishing biological signals from methodological artefacts remains challenging across cohorts. This review provides an

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Termination of Resuscitation Rules and Survival Among Patients With Out-of-Hospital Cardiac Arrest: A Systematic Review and Meta-Analysis. [PDF]

open access: yes
IMPORTANCE Termination of resuscitation (TOR) rules may help guide prehospital decisions to stop resuscitation, with potential effects on patient outcomes and health resource use.
