Causality extraction: A comprehensive survey and new perspective

open access: yesJournal of King Saud University: Computer and Information Sciences, 2023
Researchers in natural language processing are paying more attention to causality mining. Numerous applications of the growing need for efficient and accurate causality mining include question answering, future events predication, discourse comprehension,

Microbiome−host proteostasis crosstalk—An emerging perspective on mechanisms and interventions toward healthy longevity

open access: yesFEBS Letters, EarlyView.
Proteostasis and the gut microbiota play a key role in shaping host physiology. Microbiota‐derived metabolites, vitamins, and RNA modulate host proteostasis. Findings from model systems, including C. elegans, indicate microbes can either stabilize or disrupt host proteostasis.

Inherent Disagreements in Human Textual Inferences

open access: yesTransactions of the Association for Computational Linguistics, 2019
We analyze human’s disagreements about the validity of natural language inferences. We show that, very often, disagreements are not dismissible as annotation “noise”, but rather persist as we collect more ratings and as we vary the amount of context ...

Compressing BERT for Binary Text Classification via Adaptive Truncation before Fine-Tuning

open access: yesApplied Sciences, 2022
Large-scale pre-trained language models such as BERT have brought much better performance to text classification. However, their large sizes can lead to sometimes prohibitively slow fine-tuning and inference.

Visual Denotations for Recognizing Textual Entailment [PDF]

open access: yesProceedings of the 2017 Conference on Empirical Methods in Natural Language Processing, 2017
In the logic approach to Recognizing Textual Entailment, identifying phrase-to-phrase semantic relations is still an unsolved problem. Resources such as the Paraphrase Database offer limited coverage despite their large size whereas unsupervised distributional models of meaning often fail to recognize phrasal entailments.

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.

Hippo pathway at the crossroads of stemness and therapeutic resistance in breast cancer

open access: yesMolecular Oncology, EarlyView.
Dysregulation of the Hippo pathway drives nuclear accumulation of YAP/TAZ, activating stemness‐related transcriptional programs that sustain breast cancer stemness and fuel therapeutic resistance across subtypes, underscoring Hippo signaling as a targetable vulnerability. Figure created and edited with BioRender.com.

A semantic approach to recognizing textual entailment [PDF]

open access: yesProceedings of the conference on Human Language Technology and Empirical Methods in Natural Language Processing - HLT '05, 2005
Exhaustive extraction of semantic information from text is one of the formidable goals of state-of-the-art NLP systems. In this paper, we take a step closer to this objective. We combine the semantic information provided by different resources and extract new semantic knowledge to improve the performance of a recognizing textual entailment system.

Interpreting the effects of DNA polymerase variants at the structural level

open access: yesMolecular Oncology, EarlyView.
Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...
