A cellular system to study responses to a collision between the transcription complex and a protein‐bound nick in the DNA template

open access: yesFEBS Letters, EarlyView.
We present the cellular transcription‐coupled Flp‐nick system allowing the introduction of a Top1‐mimicking cleavage complex (Flpcc) at a Flp recognition target site within a controllable LacZ gene. LacZ transcription leads to the collision of RNA polymerase II (RNAPII) with Flpcc, and this causes RNAPII stalling, ubiquitination, and degradation.

The early life microbiome of giant grouper (Epinephelus lanceolatus) larvae in a commercial hatchery is influenced by microorganisms in feed

open access: yesAnimal Microbiome
Fish health, growth and disease is intricately linked to its associated microbiome. Understanding the influence, source and ultimately managing the microbiome, particularly for vulnerable early life-stages, has been identified as one of the key ...

Preparation and application of a Brucella multiepitope fusion protein based on bioinformatics and Tandem Mass Tag-based proteomics technology

open access: yesFrontiers in Immunology
IntroductionBrucellosis is a widespread zoonotic disease that poses a considerable challenge to global public health. Existing diagnostic methods for this condition, such as serological assays and bacterial culture, encounter difficulties due to their ...

Ion channel function of polycystin‐2/polycystin‐1 heteromer revealed by structure‐guided mutagenesis

open access: yesFEBS Letters, EarlyView.
Mutations in polycystin‐1 (PC1) or polycystin‐2 (PC2) cause autosomal‐dominant polycystic kidney disease (ADPKD). We generated a novel gain‐of‐function PC2/PC1 heteromeric ion channel by mutating pore‐blocking residues. Moreover, we demonstrated that PC2 will preferentially assemble with PC1 to form heteromeric complexes when PC1 is co‐expressed ...

Virus-induced gene silencing: empowering genetics in non-model organisms

open access: yesJournal of Experimental Botany, 2018
Virus-induced gene silencing (VIGS) is an RNA interference-based technology used to transiently knock down target gene expression by utilizing modified plant viral genomes.

Decoding the dual role of autophagy in cancer through transcriptional and epigenetic regulation

open access: yesFEBS Letters, EarlyView.
Transcriptional and epigenetic regulation controls autophagy, which exerts context‐dependent effects on cancer: Autophagy suppresses tumorigenesis by maintaining cellular homeostasis or promotes tumor progression by supporting survival under stress. In this “In a Nutshell” article, we explore the intricate mechanisms of the dual function of autophagy ...

Genetic Algorithms for Word Problems in Partially Commutative Groups [PDF]

open access: yesLNCS 4446, Springer-Verlag (2007), 48--59, 2004
We describe an implementation of a genetic algorithm on partially commutative groups and apply it to the double coset search problem on a subclass of groups. This transforms a combinatorial group theory problem to a problem of combinatorial optimisation.

A stepwise emergence of evolution in the RNA world

open access: yesFEBS Letters, EarlyView.
How did biological evolution emerge from chemical reactions? This perspective proposes a gradual scenario of self‐organization among RNA molecules, where catalytic feedback on random mixtures plays the central role. Short oligomers cross‐ligate, and self‐assembly enables heritable variations. An event of template‐externalization marks the transition to

The genetic code degeneracy and the amino acids chemical composition are connected [PDF]

open access: yesNeuroquantology, Vol.7, 1, 181-187, 2009, 2009
We show that our recently published Arithmetic Model of the genetic code based on Godel Encoding is robust against symmetry transformations, specially Rumer s one U > G, A > C, and constitutes a link between the degeneracy structure and the chemical composition of the 20 canonical amino acids.

Unraveling transformation of follicular lymphoma to diffuse large B-cell lymphoma

open access: yesPLoS ONE, 2019
Follicular lymphoma (FL) is an indolent but largely incurable disease. Some patients suffer histological transformation to a more aggressive subtype with poorer prognosis.
