Ned Seeman and the prediction of amino acid-basepair motifs mediating protein-nucleic acid recognition

Biophysical Journal, 2022
Fifty years ago, the first atomic-resolution structure of a nucleic acid double helix, the mini-duplex (ApU)2, revealed details of basepair geometry, stacking, sugar conformation, and backbone torsion angles, thereby superseding earlier models based on x-ray fiber diffraction, including the original DNA double helix proposed by Watson and Crick. Just 3

Web Server To Identify Similarity of Amino Acid Motifs to Compounds (SAAMCO)

Journal of Chemical Information and Modeling, 2008
Protein-protein interactions are fundamental in mediating biological processes including metabolism, cell growth, and signaling. To be able to selectively inhibit or induce protein activity or complex formation is a key feature in controlling disease.

Harnessing D‐amino acids for peptide motif designs

International Journal of Peptide and Protein Research, 1994
In examining the use of d‐amino acids in designing specific peptide folding motifs, the tetrapeptide Boc‐d‐Glu‐Ala‐Gly‐Lys‐NHMe 1 and its analog 2 featuring l‐Glu were synthesized for a comparison of their solution conformations by NMR spectroscopy. The temperature coefficients of amide proton resonances, NOE data, side‐chain CH2 anisotropies and salt ...

Mutational analysis of conserved amino-acid motifs in EcoKI adenine methyltransferase

Gene, 1995
The EcoKI methyltransferase (M.EcoKI, MTase) contains the amino acid (aa) sequences AAGTA and NPPF believed to represent the two sequences that are strongly conserved in adenine MTases [Klimasauskas et al., Nucleic Acids Res. 17 (1989) 9823-9831]. We have analysed a mutation in the first sequence that abolishes cofactor binding and enzyme activity, and

Novel amino acids: synthesis of furoxan and sydnonimine containing amino acids and peptides as potential nitric oxide releasing motifs

Organic & Biomolecular Chemistry, 2013
The incorporation of furoxan and sydnonimine ring systems into amino acid side chains is demonstrated with the preparation of four novel amino acids which carry these nitric oxide-releasing motifs. N-((4-Nitrophenoxy)carbonyl)-3-phenylsydnonimine 9 and bis(phenylsulfonyl)furoxan 10 are the key intermediates for introducing the heterocycle side chains ...

Synthesis and Screening of an Indexed Motif‐Library Containing Non‐proteinogenic Amino Acids

Journal of Peptide Science, 1997
In an effort to increase the probability of finding novel peptides in resin-bound combinatorial libraries displaying affinity to various macromolecular targets, we increased the diversity of a solid-phase library considerably by synthesizing multiple structures on each bead - a motif-library - including 45 building blocks.

Searching for amino acid sequence motifs among enzymes: the Enzyme–Reaction Database

Bioinformatics, 1993
Recently we have constructed a database--the Enzyme-Reaction Database--which links a chemical structure to amino acid sequences of enzymes that recognize the chemical structure as their ligand. The total number of enzymes registered in the database is 1103 with 6668 NBRF-PIR entry codes and 1756 chemical compounds.

Cellular localization of mitotic RAD21 with repetitive amino acid motifs in Allium cepa

Gene, 2013
Onion can be used in experimental observation of mitotic cell division in plant science because its chromosome is large and easy to observe. However, molecular genetic studies are difficult in onion because of its large genome size, and only limited information of onion genes has been available to date.

Regulation by Heme of Mitochondrial Protein Transport Through a Conserved Amino Acid Motif

Science, 1993
A conserved motif, termed the heme regulatory motif (HRM), was identified in the presequences of the erythroid δ-aminolevulinate synthase precursors and was shown to be involved in hemin inhibition of transport of these proteins into mouse mitochondria in vitro. When the HRM was inserted into the presequence of the ornithine transcarbamoylase precursor,

Tailor‐Made Amino Acids and Fluorinated Motifs as Prominent Traits in Modern Pharmaceuticals

Chemistry – A European Journal, 2020
AbstractStructural analysis of modern pharmaceutical practices allows for the identification of two rapidly growing trends: the introduction of tailor‐made amino acids and the exploitation of fluorinated motifs. Curiously, the former represents one of the most ubiquitous classes of naturally occurring compounds, whereas the latter is the most ...
