Chameleon sequences reveal structural effects in proteins representing micelle‐like distribution of hydrophobicity

open access: yesFEBS Open Bio, EarlyView.
Amino acids sequence of two different proteins with the same sequence (chameleon sequence—black boxes) represent in 3D structure of the proteins different secondary structures: HHHH—helical and BBB—Beta‐structural. The chains folded in water environment adopt different III‐order structures in which the chameleon fragments appear to adopt similar status

Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Automatic discovery of cross-family sequence features associated with protein function

open access: yesBMC Bioinformatics, 2006
Background Methods for predicting protein function directly from amino acid sequences are useful tools in the study of uncharacterised protein families and in comparative genomics.

Cayley graphs and automatic sequences [PDF]

open access: yesJournal of Algebraic Combinatorics, 2016
We study those automatic sequences which are produced by an automaton whose underlying graph is the Cayley graph of a finite group. For $2$-automatic sequences, we find a characterization in terms of what we call homogeneity, and among homogeneous sequences, we single out those enjoying what we call self-similarity.

Automatic Generation of Conformance Tests from Message Sequence Charts

open access: yes, 2003
Over the past five years our group has developed a tool that automatically generates conformance test scripts from a combination of Message Sequence Charts (MSCs), specifying dynamic behaviour, and Protocol Data Units (PDUs), specifying data formats ...

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

Nomographs and Feasibility Graphs for Enumeration of Ravigneaux-Type Automatic Transmissions

open access: yesAdvances in Mechanical Engineering, 2013
Although there are many epicyclic-type automatic transmissions in production, the related configuration design methods are still tedious and borne to human error.

Automatic and Robust Infrared-Visible Image Sequence Registration via Spatio-Temporal Association

open access: yesSensors, 2019
To solve the problems of the large differences in gray value and inaccurate positioning of feature information during infrared-visible image registration, we propose an automatic and robust algorithm for registering planar infrared-visible image ...

On asymptotically automatic sequences

open access: yesActa Arithmetica
We study the notion of an asymptotically automatic sequence, which generalises the notion of an automatic sequence. While $k$-automatic sequences are characterised by finiteness of $k$-kernels, the $k$-kernels of asymptotically $k$-automatic sequences are only required to be finite up to equality almost everywhere. We prove basic closure properties and

Model design for scalable 2-D model-based video coding

open access: yes, 2002
3D face synthesis has been extensively used in many applications over the last decade. Although many methods have been reported, automatic 3D face synthesis from a single video frame still remains unsolved.
