CREAT: A CRISPR‐Based Genome Trimming Strategy for Systematic Identification of Dispensable Regions and Rapid Genome Reduction

open access: yesAdvanced Science, EarlyView.
Current genome‐reduction methods work in a trial‐and‐error fashion, constituting a long‐standing bottleneck in the research. We developed CREAT (CRISPR‐based genome trimming with a multi‐homology‐arm template), a CRISPR‐based genetic approach that enables systematically classifying essential versus non‐essential genomic regions and subsequently ...

Reimagining Lignin Valorization: Synthetic Biology–Enabled Sustainable Aromatic Carbon Biomanufacturing

open access: yesAdvanced Science, EarlyView.
The diagram illustrates a sustainable model of lignin valorization and carbon cycling based on microbial cell factories. Using lignin as the feedstock, synthetic biology technologies, including depolymerization, cell factory construction, pathway gene module integration, and metabolic network regulation, are applied to convert lignin into bulk ...

Genetic analysis of bacteriophage T4 transducing bacteriophages [PDF]

open access: yesJournal of Virology, 1982
Mutations in the genes for nuclear disruption (ndd), endonuclease IV (denB), and the D1 region of the T4 genome are essential for converting bacteriophage T4 into a generalized transducing phage. These mutations gave rise to a very low frequency of transduction, about 10(-8) per infected bacterium.

Structural analysis of bacteriophage T4 DNA replication: a review in the Virology Journal series on bacteriophage T4 and its relatives

open access: yesVirology Journal, 2010
The bacteriophage T4 encodes 10 proteins, known collectively as the replisome, that are responsible for the replication of the phage genome. The replisomal proteins can be subdivided into three activities; the replicase, responsible for duplicating DNA ...

Polycationic Peptide Engineering of Phage Endolysins Expands Host Range and Enhances Antibacterial and Antibiofilm Activities Against Bacillus Species

open access: yesBiotechnology and Bioengineering, EarlyView.
ABSTRACT The exponential rise in antimicrobial resistance has highlighted the urgent need for the development of alternative antibacterial strategies, including phage‐derived and engineered protein agents such as endolysins and artilysins. In this study, we report the rational design, expression, and functional characterization of novel artilysins ...

Purification of phage display-modified bacteriophage T4 by affinity chromatography

open access: yesBMC Biotechnology, 2011
Background Affinity chromatography is one of the most efficient protein purification strategies. This technique comprises a one-step procedure with a purification level in the order of several thousand-fold, adaptable for various proteins, differentiated

Synergistic engineering of Casδ nuclease for robust genome editing

open access: yesJournal of Integrative Plant Biology, EarlyView.
A hierarchical engineering strategy was used to enhance the editing activity of Casδ, yielding an optimized variant termed enCasδ. This variant enables robust genome editing in animal cells and plants, with overall editing performance comparable to that of SpCas9 and other Cas12 nucleases.

Initiation of bacteriophage T4 DNA replication and replication fork dynamics: a review in the Virology Journal series on bacteriophage T4 and its relatives

open access: yesVirology Journal, 2010
Bacteriophage T4 initiates DNA replication from specialized structures that form in its genome. Immediately after infection, RNA-DNA hybrids (R-loops) occur on (at least some) replication origins, with the annealed RNA serving as a primer for leading ...

Virocell Necromass Provides Limited Plant Nitrogen and Elicits Rhizosphere Metabolites That Affect Phage Dynamics

open access: yesPlant, Cell &Environment, EarlyView.
ABSTRACT Bacteriophages impact soil bacteria through lysis, altering the availability of organic carbon and plant nutrients. However, the magnitude of nutrient uptake by plants from lysed bacteria remains unknown, partly because this process is challenging to investigate in the field.
