MP-STREAM: A Memory Performance Benchmark for Design Space Exploration on Heterogeneous HPC Devices [PDF]

open access: yes, 2018
Sustained memory throughput is a key determinant of performance in HPC devices. Having an accurate estimate of this parameter is essential for manual or automated design space exploration for any HPC device.

Transcriptional network analysis of PTEN‐protein‐deficient prostate tumors reveals robust stromal reprogramming and signs of senescent paracrine communication

open access: yesMolecular Oncology, EarlyView.
Combining PTEN protein assessment and transcriptomic profiling of prostate tumors, we uncovered a network enriched in senescence and extracellular matrix (ECM) programs associated with PTEN loss and conserved in a mouse model. We show that PTEN‐deficient cells trigger paracrine remodeling of the surrounding stroma and this information could help ...

Evaluatology: The science and engineering of evaluation

open access: yesBenchCouncil Transactions on Benchmarks, Standards and Evaluations
Evaluation is a crucial aspect of human existence and plays a vital role in each field. However, it is often approached in an empirical and ad-hoc manner, lacking consensus on universal concepts, terminologies, theories, and methodologies.

Lemurs Optimizer: A New Metaheuristic Algorithm for Global Optimization

open access: yesApplied Sciences, 2022
The Lemur Optimizer (LO) is a novel nature-inspired algorithm we propose in this paper. This algorithm’s primary inspirations are based on two pillars of lemur behavior: leap up and dance hub.

LDAcoop: Integrating non‐linear population dynamics into the analysis of clonogenic growth in vitro

open access: yesMolecular Oncology, EarlyView.
Limiting dilution assays (LDAs) quantify clonogenic growth by seeding serial dilutions of cells and scoring wells for colony formation. The fraction of negative wells is plotted against cells seeded and analyzed using the non‐linear modeling of LDAcoop.

Theory-Motivated Benchmark Models and Superpartners at the Tevatron [PDF]

open access: yes, 2002
Recently published benchmark models have contained rather heavy superpartners. To test the robustness of this result, several benchmark models have been constructed based on theoretically well-motivated approaches, particularly string-based ones.

Crucial parameters for precise copy number variation detection in formalin‐fixed paraffin‐embedded solid cancer samples

open access: yesMolecular Oncology, EarlyView.
This study shows that copy number variations (CNVs) can be reliably detected in formalin‐fixed paraffin‐embedded (FFPE) solid cancer samples using ultra‐low‐pass whole‐genome sequencing, provided that key (pre)‐analytical parameters are optimized.
