Tumor mutational burden as a determinant of metastatic dissemination patterns

open access: yesMolecular Oncology, EarlyView.
This study performed a comprehensive analysis of genomic data to elucidate whether metastasis in certain organs share genetic characteristics regardless of cancer type. No robust mutational patterns were identified across different metastatic locations and cancer types.

(k,c) – coloring via Column Generation

open access: yesElectronic Notes in Discrete Mathematics, 2013
Abstract In this paper we study the ( k , c ) – coloring problem, a generalization of the well known Vertex Coloring Problem (VCP). We propose a new formulation and compare it computationally with another formulation from the literature. We also develop a diving heuristic that provides with good quality results at a reasonable computational ...

RaMBat: Accurate identification of medulloblastoma subtypes from diverse data sources with severe batch effects

open access: yesMolecular Oncology, EarlyView.
To integrate multiple transcriptomics data with severe batch effects for identifying MB subtypes, we developed a novel and accurate computational method named RaMBat, which leveraged subtype‐specific gene expression ranking information instead of absolute gene expression levels to address batch effects of diverse data sources.

Annealing-Assisted Column Generation for Inequality-Constrained Combinatorial Optimization Problems

open access: yesIEEE Access
Ising machines are expected to solve combinatorial optimization problems faster than the existing integer programming solvers. These problems, particularly those encountered in practical situations, typically involve inequality constraints.

Experimental study of wave generation by a granular collapse

open access: yesEPJ Web of Conferences, 2017
We consider experimentally the wave generation by the collapse of a dry granular column into water. Our results show that for a given aspect ratio of the initial granular column, the amplitude of the generated wave depends on the column mass and for a ...

Identification of serum protein biomarkers for pre‐cancerous lesions associated with pancreatic ductal adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This work identified serum proteins associated with pancreatic epithelial neoplasms (PanINs) and early‐stage PDAC. Proteomics screens assessed genetically engineered mice with abundant PanINs, KPC mice (Lox‐STOP‐Lox‐KrasG12D/+ Lox‐STOP‐Lox‐Trp53R172H/+ Pdx1‐Cre) before PDAC development and also early‐stage PDAC patients (n = 31), compared to benign ...

A Vehicle Routing Problem Based on a Long-Distance Transportation Network with an Exact Optimization Algorithm

open access: yesMathematics
In vehicle routing problems, long-distance transportation poses a significant challenge to the optimization of transportation costs while adhering to regulations.

Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.
