Computational Modeling, Formal Analysis, and Tools for Systems Biology. [PDF]

open access: yesPLoS Computational Biology, 2016
As the amount of biological data in the public domain grows, so does the range of modeling and analysis techniques employed in systems biology. In recent years, a number of theoretical computer science developments have enabled modeling methodology to ...

Transcriptional profiling of circulating extracellular vesicles from prebiopsy prostate cancer patients

open access: yesMolecular Oncology, EarlyView.
RNA profiling of circulating extracellular vesicles (EVs) from blood samples of men undergoing prostate biopsy identifies transcripts associated with clinically significant prostate cancer. Integrative analysis with public tumor datasets links EV‐derived gene signatures to tumor stage and progression‐free survival, highlighting CASP3, XRCC2, and RIT1 ...

Quantum-Field-Theoretic Simulation Platform for Observing the Fate of the False Vacuum

open access: yesPRX Quantum, 2021
We design and implement a quantum annealing simulation platform to observe and study dynamical processes in quantum field theory (QFT). Our approach encodes the field theory as an Ising model, which is then solved by a quantum annealer.

Computational method for solving boundary problems of the theory of elasticity using non-orthogonal systems of functions

open access: yesBulletin of Taras Shevchenko National University of Kyiv. Series: Physics and Mathematics, 2021
A complete system of functions based on non-orthogonal sinuses and cosine was constructed. It has been proven that the continuous function can be approximated by a finite number of non-orthogonal functions in such a way that this amount does not enter the selected function of the non-orthogonal base. The numerical experiment confirmed the high accuracy

Variational Time Integrators in Computational Solid Mechanics [PDF]

open access: yes, 2003
This thesis develops the theory and implementation of variational integrators for computational solid mechanics problems, and to some extent, for fluid mechanics problems as well.

Longitudinal circulating tumor DNA profiling in patients with advanced endometrial cancer using an off‐the‐shelf targeted NGS panel

open access: yesMolecular Oncology, EarlyView.
Intratumour heterogeneity complicates precision management of advanced endometrial cancer. Circulating tumor DNA (ctDNA) offers a minimally invasive strategy to capture tumor evolution and therapeutic resistance. Here, we compare tumor‐agnostic NGS with tumor‐informed ddPCR, outlining their relative sensitivity, concordance, and clinical implications ...

Unifying Agent Systems [PDF]

open access: yes, 2003
Whilst there has been an explosion of interest in multi-agent systems, there are still many problems that may have a potentially deleterious impact on the progress of the area. These prob- lems have arisen primarily through the lack of a common structure

Interpreting the effects of DNA polymerase variants at the structural level

open access: yesMolecular Oncology, EarlyView.
Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...

Computational characterization of dimerization and ligand binding in biological systems [PDF]

open access: yes, 2013
The self-association of proteins to form dimers or higher-order oligomers is a very common phenomenon in biology. Protein dimerization or oligomerization acts as a control tool for the execution of functions in many biological systems. Three systems were

Stimulator of interferon genes agonist augmented antitumor immunity of osimertinib in Egfr‐mutated lung cancer

open access: yesMolecular Oncology, EarlyView.
Combining osimertinib with the STING agonist ADU‐S100 activates innate and adaptive immunity to overcome the non‐inflamed microenvironment of Egfr‐mutant lung cancer. This combination increases NK and CD8+ T‐cell infiltration, associated with activation of the STING‐IRF3 pathway and local immunogenic cell death.
