The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.

Towards a visualization architecture for time-critical applications

open access: yes, 2022
S.271-273Time-critical domains, such as emergency management, demand fast decisions from expert users under stress. Our Decision-Centered Visualization (DCV) system supports decision making by integrating domain knowledge and knowledge about human ...

Drawing as a Facilitator of Critical Data Discourse: Reflecting on Problems with Digital Health Data Through Expressive Visualizations of the Unseen Body Landscape

open access: yes, 2022
In a 1.5-hour workshop, we used drawing and self-reflection prompts to facilitate a value-driven discussion of personal and institutional data practices. Activities included mark-making in time with one’s heartbeat, creating an inventory of one’s personal data, and creating a qualitative personal health visualization.

Subtype‐specific enhancer RNAs define transcriptional regulators and prognosis in breast cancers

open access: yesMolecular Oncology, EarlyView.
This study employed machine learning methodologies to perform the subtype‐specific classification of RNA‐seq data sets, which are mapped on enhancers from TCGA‐derived breast cancer patients. Their integration with gene expression (referred to as ProxCReAM eRNAs) and chromatin accessibility profiles has the potential to identify lineage‐specific and ...

Adaptive Choropleth Mapper: An Open-Source Web-Based Tool for Synchronous Exploration of Multiple Variables at Multiple Spatial Extents

open access: yesISPRS International Journal of Geo-Information, 2019
Choropleth mapping is an essential visualization technique for exploratory spatial data analysis. Visualizing multiple choropleth maps is a technique that spatial analysts use to reveal spatiotemporal patterns of one variable or to compare the ...

Critical Design as Theory, Experiment, and Data: A Sociologically-Informed Approach to Visualizing Networks of Loss

open access: yesDigital Humanities Quarterly, 2022
In this paper, I develop an online website that assists users in answering the question, What do you need to remove in order to erase [thing] from [your life or society]? through network visualization methods. This project subverts the typical data visualization strategy of working with extant data by encouraging users to produce data, demonstrating ...

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.

Scalable method for exploring phylogenetic placement uncertainty with custom visualizations using treeio and ggtree

open access: yesiMeta
In metabarcoding research, such as taxon identification, phylogenetic placement plays a critical role. However, many existing phylogenetic placement methods lack comprehensive features for downstream analysis and visualization.
