Benchmarking Deep Graph Generative Models for Optimizing New Drug Molecules for COVID-19 [PDF]

open access: yesarXiv, 2021
Design of new drug compounds with target properties is a key area of research in generative modeling. We present a small drug molecule design pipeline based on graph-generative models and a comparison study of two state-of-the-art graph generative models for designing COVID-19 targeted drug candidates: 1) a variational autoencoder-based approach (VAE ...

Aberrant expression of nuclear prothymosin α contributes to epithelial‐mesenchymal transition in lung cancer

open access: yesMolecular Oncology, EarlyView.
Nuclear prothymosin α inhibits epithelial‐mesenchymal transition (EMT) in lung cancer by increasing Smad7 acetylation and competing with Smad2 for binding to SNAI1, TWIST1, and ZEB1 promoters. In early‐stage cancer, ProT suppresses TGF‐β‐induced EMT, while its loss in the nucleus in late‐stage cancer leads to enhanced EMT and poor prognosis.

Acrylamide fragment inhibitors that induce unprecedented conformational distortions in enterovirus 71 3C and SARS-CoV-2 main protease

open access: yesActa Pharmaceutica Sinica B, 2022
RNA viruses are critically dependent upon virally encoded proteases to cleave the viral polyproteins into functional proteins. Many of these proteases exhibit a similar fold and contain an essential catalytic cysteine, offering the opportunity to inhibit

Yeast caspase 1 suppresses the burst of reactive oxygen species and maintains mitochondrial stability in Saccharomyces cerevisiae [PDF]

open access: yesarXiv, 2015
Caspases are a family of cysteine proteases that play essential roles during apoptosis, and we presume some of them may also protect the cell from oxidative stress. We found that the absence of yeast caspase 1(Yca1)in Saccharomyces cerevisiae leads to a more intense burst of mitochondrial reactive oxygen species (ROS) In addition, compared to wild type

Determination of ADP/ATP translocase isoform ratios in malignancy and cellular senescence

open access: yesMolecular Oncology, EarlyView.
The individual functions of three isoforms exchanging ADP and ATP (ADP/ATP translocases; ANTs) on the mitochondrial membrane remain unclear. We developed a method for quantitatively differentiating highly similar human ANT1, ANT2, and ANT3 using parallel reaction monitoring. This method allowed us to assess changes in translocase levels during cellular

Multiple redox switches of the SARS-CoV-2 main protease in vitro provide opportunities for drug design

open access: yesNature Communications
Besides vaccines, the development of antiviral drugs targeting SARS-CoV-2 is critical for preventing future COVID outbreaks. The SARS-CoV-2 main protease (Mpro), a cysteine protease with essential functions in viral replication, has been validated as an ...

Production of a Biopesticide Based on a Cysteine Protease Enzyme from Latex and Papaya (Carica Papaya) for Spodoptera Litura in Red Chili Peppers (Capsicum Annuum)

open access: yesInternational Journal of Technology, 2017
Spodoptera litura is one of the major pests on red chili peppers (Capsicum annuum). Larvae damage crops by biting, chewing, and then eating the lower surface of the leaves.

Structural and Functional Studies of Chikungunya Virus nsP2

open access: yesProceedings, 2020
Chikungunya virus (CHIKV) is transmitted to humans through mosquitoes and causes Chikungunya fever. Nonstructural protein 2 (nsP2) contains an N-terminal RNA helicase with both nucleotide triphosphatase and RNA triphosphatase activities, and a C-terminal

Cysteine proteinase C1A paralog profiles correspond with phylogenetic lineages of pathogenic piroplasmids [PDF]

open access: yes, 2018
Piroplasmid parasites comprising of Babesia, Theileria, and Cytauxzoon are transmitted by ticks to farm and pet animals and have a significant impact on livestock industries and animal health in tropical and subtropical regions worldwide.
