Spectral Analysis of Guanine and Cytosine Fluctuations of Mouse Genomic DNA [PDF]

open access: yesFluctuation and Noise Letters, 4(3):L453-L464 (2004), 2004
We study global fluctuations of the guanine and cytosine base content (GC%) in mouse genomic DNA using spectral analyses. Power spectra S(f) of GC% fluctuations in all nineteen autosomal and two sex chromosomes are observed to have the universal functional form S(f) \sim 1/f^alpha (alpha \approx 1) over several orders of magnitude in the frequency ...

Salt-Induced Tissue-Specific Cytosine Methylation Downregulates Expression of HKT Genes in Contrasting Wheat (Triticum aestivum L.) Genotypes

open access: yesDNA and Cell Biology, 2017
Plants have evolved several strategies, including regulation of genes through epigenetic modifications, to cope with environmental stresses. DNA methylation is dynamically regulated through the methylation and demethylation of cytosine in response to ...

Structural Insights into an Antiparallel Chair‐Type G‐Quadruplex From the Intron of NOP56 Oncogene

open access: yesAdvanced Science, EarlyView.
This study first reports that the intron 1 of NOP56 oncogene forms an antiparallel chair‐type G4 structure composed of two G‐tetrads and one C∙G∙C∙G tetrad. NOP56 gene transcription can be inhibited by PDS that binds and stabilizes NOP56‐G4. Solution NMR structures of the free NOP56‐G4 and NOP56‐G4‐PDS complex provide valuable insights into G4 ...

Activity on non-methylated DNA limits the use of endonuclease MspJI for epigenetic analyses

open access: yesAll Results Journals: Biol, 2018
Cytosine methylation of DNA in mammals has been associated with both physiological and pathological changes in gene-expression. DNA treatment with methylation sensitive and/or dependent restriction enzymes, followed by PCR amplification is a widely used ...

Yeast Kre33 and human NAT10 are conserved 18S rRNA cytosine acetyltransferases that modify tRNAs assisted by the adaptor Tan1/THUMPD1

open access: yesNucleic Acids Research, 2015
The function of RNA is subtly modulated by post-transcriptional modifications. Here, we report an important crosstalk in the covalent modification of two classes of RNAs. We demonstrate that yeast Kre33 and human NAT10 are RNA cytosine acetyltransferases

High‐Viability Circulating Tumor Cells Sorting From Whole Blood at Single Cell Level Using Laser‐Induced Forward Transfer‐Assisted Microfiltration

open access: yesAdvanced Science, EarlyView.
A laser‐induced forward transfer‐assisted microfiltration system is developed for single rare cell sorting from undiluted whole blood. The isolated cell has a high viability, enabling successful ex vivo cell culture and efficient single‐cell RNA sequencing.

Molecular Dynamics Simulation of Melting of the DNA Duplex with Silver-Mediated Cytosine–Cytosine Base Pair

open access: yesComputation
Metal-mediated base pairs in DNA double helix molecules open up broad opportunities for biosensors based on DNA clusters with silver due to their low toxicity and applicability in drug design.

DddA homolog search and engineering expand sequence compatibility of mitochondrial base editing

open access: yesNature Communications, 2023
There is a need to improve and expand mitochondrial base editing tools. Here the authors identify a DddA homolog from Simiaoa sunii (Ddd_Ss) which can efficiently deaminate cytosine in dsDNA; they develop cytosine base editors and introduce mutations at ...

TET proteins and the control of cytosine demethylation in cancer

open access: yesGenome Medicine, 2015
The discovery that ten-eleven translocation (TET) proteins are α-ketoglutarate-dependent dioxygenases involved in the conversion of 5-methylcytosines (5-mC) to 5-hydroxymethylcytosine (5-hmC), 5-formylcytosine and 5-carboxycytosine has revealed new ...

Assessment and Mitigation of CRISPR‐Cas9‐Induced Nontargeted Translocations

open access: yesAdvanced Science, EarlyView.
Various inverted repeat elements are dispersed throughout genomes. This study reveals that these elements can cause significant chromosomal rearrangements when CRISPR editing occurs in their proximity. The risk can be mitigated by incorporating inverted repeat‐homologous segments into the CRISPR system, which represents a promising strategy for ...
