An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...

Gradual and Cumulative Improvements to the Classical Differential Evolution Scheme through Experiments

open access: yesAnnals of the West University of Timisoara: Mathematics and Computer Science, 2016
The paper presents the experimental results of some tests conducted with the purpose to gradually and cumulatively improve the classical DE scheme in both efficiency and success rate. The modifications consisted in the randomization of the scaling factor

A derivative-free comirror algorithm for convex optimization [PDF]

open access: yesOptimization Methods and Software, 2014
We consider the minimization of a nonsmooth convex function over a compact convex set subject to a nonsmooth convex constraint. We work in the setting of derivative-free optimization DFO, assuming that the objective and constraint functions are available through a black-box that provides function values for lower- representation of the functions ...

Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

The Optimal Shape Parameter for the Least Squares Approximation Based on the Radial Basis Function

open access: yesMathematics, 2020
The radial basis function (RBF) is a class of approximation functions commonly used in interpolation and least squares. The RBF is especially suitable for scattered data approximation and high dimensional function approximation.

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Conquering the Worst Case of Infections in Networks

open access: yesIEEE Access, 2020
We develop algorithms to control the scope of an infection spread on a network by allocating a fixed immunization budget to edges of the graph. We assume that the infection propagates according to an independent cascade model and interventions operate by

COMP–PMEPA1 axis promotes epithelial‐to‐mesenchymal transition in breast cancer cells

open access: yesMolecular Oncology, EarlyView.
This study reveals that cartilage oligomeric matrix protein (COMP) promotes epithelial‐to‐mesenchymal transition (EMT) in breast cancer. We identify PMEPA1 (protein TMEPAI) as a novel COMP‐binding partner that mediates EMT via binding to the TSP domains of COMP, establishing the COMP–PMEPA1 axis as a key EMT driver in breast cancer.

Non-parametric free-form optimization of shell structures for reducing the sound pressure in a closed space

open access: yesNihon Kikai Gakkai ronbunshu, 2014
This paper describes a parameter-free free-form optimization method for shell structures to reduce the noise in a closed acoustic field. Squared sound pressure, which is evaluated by solving fully coupled shell-acoustic interaction system, is selected as
