Polaron tunneling dynamics in the DNA molecule [PDF]

open access: yesarXiv, 2007
The formation of polaron and its migration in a DNA chain are studied within a semiclassical Peyrard-Biship-Holstein polaron model. Comparing the energetics of the polaron system found from the quantum chemical and semiclassical calculations, we extract the charge-phonon coupling constant for poly DNA sequences.

Unlocking the potential of tumor‐derived DNA in urine for cancer detection: methodological challenges and opportunities

open access: yesMolecular Oncology, EarlyView.
Urine is a rich source of biomarkers for cancer detection. Tumor‐derived material is released into the bloodstream and transported to the urine. Urine can easily be collected from individuals, allowing non‐invasive cancer detection. This review discusses the rationale behind urine‐based cancer detection and its potential for cancer diagnostics ...

EVALUATION OF THE EFFICIENCY OF SAMPLING AND PRESERVING METHODS FOR NON-INVASIVE SAMPLES WHEN BROWN BEAR POPULATION-GENETIC STUDIES ARE CONDUCTING

open access: yesTransactions of the Karelian Research Centre of the Russian Academy of Sciences, 2019
The possibilities of using non-invasively sampled biological material to study the genetic diversity and status of the brown bear population in the European North of Russia are discussed.

Back to Basics – The Influence of DNA Extraction and Primer Choice on Phylogenetic Analysis of Activated Sludge Communities

open access: yesPLoS ONE, 2015
DNA extraction and primer choice have a large effect on the observed community structure in all microbial amplicon sequencing analyses. Although the biases are well known, no comprehensive analysis has been conducted in activated sludge communities.

Subpar reporting of pre‐analytical variables in RNA‐focused blood plasma studies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical variables strongly influence the analysis of extracellular RNA (cell‐free RNA; exRNA) derived from blood plasma. Their reporting is essential to allow interpretation and replication of results. By evaluating 200 exRNA studies, we pinpoint a lack of reporting pre‐analytical variables associated with blood collection, plasma preparation ...

An Improved Method for High Quality Metagenomics DNA Extraction from Human and Environmental Samples

open access: yesScientific Reports, 2016
To explore the natural microbial community of any ecosystems by high-resolution molecular approaches including next generation sequencing, it is extremely important to develop a sensitive and reproducible DNA extraction method that facilitate isolation ...

Surfaceome: a new era in the discovery of immune evasion mechanisms of circulating tumor cells

open access: yesMolecular Oncology, EarlyView.
In the era of immunotherapies, many patients either do not respond or eventually develop resistance. We propose to pave the way for proteomic analysis of surface‐expressed proteins called surfaceome, of circulating tumor cells. This approach seeks to identify immune evasion mechanisms and discover potential therapeutic targets. Circulating tumor cells (

A simple and rapid DNA extraction method from leaves of grapevine suitable for polymerase chain reaction analysis. [PDF]

open access: yes, 2012
The genomic grapevine (Vitis vinifera L.) DNA extraction is difficult because of secondary metabolites that interfere with DNA isolation procedures and subsequent applications.

Information Theory of DNA Shotgun Sequencing [PDF]

open access: yesarXiv, 2012
DNA sequencing is the basic workhorse of modern day biology and medicine. Shotgun sequencing is the dominant technique used: many randomly located short fragments called reads are extracted from the DNA sequence, and these reads are assembled to reconstruct the original sequence.

Rapid detection protocol ofFusarium oxysporum f. sp.cubense race 1 inbanana

open access: yesBiotecnología Vegetal, 2021
Fusarium wilt of banana is a typical vascular wilt disease caused byFusarium oxysporum f.sp.cubense. The genetic improvement program of the crop needs tools that allow the quickdetection of fungal phytopathogen.
