Response to neoadjuvant chemotherapy in early breast cancers is associated with epithelial–mesenchymal transition and tumor‐infiltrating lymphocytes

open access: yesMolecular Oncology, EarlyView.
Epithelial–mesenchymal transition (EMT) and tumor‐infiltrating lymphocytes (TILs) are associated with early breast cancer response to neoadjuvant chemotherapy (NAC). This study evaluated EMT and TIL shifts, with immunofluorescence and RNA sequencing, at diagnosis and in residual tumors as potential biomarkers associated with treatment response.

Elucidating prognostic significance of purine metabolism in colorectal cancer through integrating data from transcriptomic, immunohistochemical, and single‐cell RNA sequencing analysis

open access: yesMolecular Oncology, EarlyView.
Low expression of five purine metabolism‐related genes (ADSL, APRT, ADCY3, NME3, NME6) was correlated with poor survival in colorectal cancer. Immunohistochemistry analysis showed that low NME3 (early stage) and low ADSL/NME6 (late stage) levels were associated with high risk.

The BTZ spacetime as an algebraic embedding

open access: yes, 2010
A simple algebraic global isometric embedding is presented for the nonrotating BTZ black hole and its counterpart of Euclidean signature. The image of the embedding, in Minkowski space of two extra dimensions, is the interection of two quadric ...

Highly multiplexed digital PCR assay for simultaneous quantification of variant allele frequencies and copy number alterations of KRAS and GNAS in pancreatic cancer precursors

open access: yesMolecular Oncology, EarlyView.
Combining melting curve analysis enhances the multiplexing capability of digital PCR. Here, we developed a 14‐plex assay to simultaneously measure single nucleotide mutations and amplifications of KRAS and GNAS, which are common driver genes in pancreatic cancer precursors. This assay accurately quantified variant allele frequencies in clinical samples

Dual embeddings of dense near polygons [PDF]

open access: yes, 2012
Let e: S -> Sigma be a full polarized projective embedding of a dense near polygon S, i.e., for every point p of S, the set H(p) of points at non-maximal distance from p is mapped by e into a hyperplane Pi(p) of Sigma.

Exploration of heterogeneity and recurrence signatures in hepatocellular carcinoma

open access: yesMolecular Oncology, EarlyView.
This study leveraged public datasets and integrative bioinformatic analysis to dissect malignant cell heterogeneity between relapsed and primary HCC, focusing on intercellular communication, differentiation status, metabolic activity, and transcriptomic profiles.

Efficient Parallel Translating Embedding For Knowledge Graphs

open access: yes, 2018
Knowledge graph embedding aims to embed entities and relations of knowledge graphs into low-dimensional vector spaces. Translating embedding methods regard relations as the translation from head entities to tail entities, which achieve the state-of-the ...

Universal Scaling of Thin Current Sheets

open access: yesGeophysical Research Letters, 2020
Thin current sheets (TCSs) with thicknesses about ion Larmor radii are widespread in space. It is important to describe their equilibrium structure allowing them to store and then explosively release the accumulated free energy.

Comparing self‐reported race and genetic ancestry for identifying potential differentially methylated sites in endometrial cancer: insights from African ancestry proportions using machine learning models

open access: yesMolecular Oncology, EarlyView.
Integrating ancestry, differential methylation analysis, and machine learning, we identified robust epigenetic signature genes (ESGs) and Core‐ESGs in Black and White women with endometrial cancer. Core‐ESGs (namely APOBEC1 and PLEKHG5) methylation levels were significantly associated with survival, with tumors from high African ancestry (THA) showing ...
