CellOntologyMapper: Consensus mapping of cell type annotation

open access: yesiMetaOmics, EarlyView.
CellOntologyMapper automates the standardization of cell type annotations in single‐cell RNA‐seq by mapping user‐defined names to the Cell Ontology (CL) and Cell Taxonomy (CT). The framework constructs a comprehensive embedding database of 19,381 curated cell types using sentence transformers, large language models, and synonym expansion.

Cell fluorescence analysis for midgut enteroendocrine cells

open access: yes, 2022
ImageJ tutorial for creating binary cell image and MatLab script for quantifying fluorescence intensity of three confocal channels. This code pulls out data from relevant Z-stacks only and uses local background for background subtraction.

Diabetes-preventive molecular mechanisms of breast versus formula feeding: new insights into the impact of milk on stem cell Wnt signaling

open access: yesFrontiers in Nutrition
Human milk serves as a transmitter for epigenetic programming involved in postnatal tissue development and organ maturation of the infant. In contrast to formula feeding (FF), prolonged breastfeeding (BF) has been associated with diabetes-preventive ...

Important Role of the GLP-1 Axis for Glucose Homeostasis after Bariatric Surgery

open access: yesCell Reports, 2019
Summary: Bariatric surgery is widely used to treat obesity and improves type 2 diabetes beyond expectations from the degree of weight loss. Elevated post-prandial concentrations of glucagon-like peptide 1 (GLP-1), peptide YY (PYY), and insulin are widely

Nano‐plastics disrupt systemic metabolism by remodeling the bile acid–microbiota axis and driving hepatic–intestinal dysfunction

open access: yesiMeta, EarlyView.
The pervasiveness of microplastic pollution poses a growing health risk, yet its long‐term metabolic consequences remain poorly defined. Here, we exposed mice to polyethylene terephthalate nanoparticle (NP) and combined histopathology, biochemistry, metabolomics, and metagenomics to resolve their interactions.

Intestinal Neurod1 expression impairs paneth cell differentiation and promotes enteroendocrine lineage specification

open access: yesScientific Reports, 2019
Transcription factor Neurod1 is required for enteroendocrine progenitor differentiation and maturation. Several earlier studies indicated that ectopic expression of Neurod1 converted non- neuronal cells into neurons.

Clinical, manometric, genetic, and histologic associations in pediatric intestinal pseudo‐obstruction: A case series

open access: yesJournal of Pediatric Gastroenterology and Nutrition, EarlyView.
Abstract Objectives Pediatric intestinal pseudo‐obstruction (PIPO) is a severe bowel motility disorder characterized by impaired propulsion of gastrointestinal contents without mechanical obstruction. PIPO encompasses congenital and acquired disorders, including neuropathies, myopathies, and mesenchymopathies.

Expanding the genotypic spectrum of PCSK1 deficiency: A novel mutation in severe neonatal diarrhea

open access: yesJPGN Reports, EarlyView.
Abstract Among congenital diarrhea and enteropathies (CODEs), proprotein convertase subtilisin/kexin type 1 (PCSK1) deficiency is a rare monogenic disorder, associated with severe neonatal diarrhea and polyendocrinopathies. We report an 18‐day‐old male neonate, born to consanguineous parents, presenting with persistent watery diarrhea, metabolic ...

PERCC1‐associated enteropathy: Diagnostic challenges and enteral autonomy achieved with teduglutide

open access: yesJPGN Reports, EarlyView.
Abstract Congenital diarrheas and enteropathies (CODE) are rare inherited disorders characterized by early‐onset intractable diarrhea. Though progress has been made in elucidating the genetic basis of CODE, much remains to be discovered. Another challenge is the lack of curative therapies—treatment is primarily supportive including enteral and ...

Is AMP‐activated protein kinase activation a central mechanism of cardio‐metabolic outcomes after metabolic and bariatric surgery?

open access: yesDiabetes, Obesity and Metabolism, EarlyView.
Abstract Metabolic and bariatric surgery (MBS) is the most effective treatment for severe obesity. It usually results in spectacular weight loss, associated with improvements of obesity‐associated comorbidities. The mechanisms underlying these benefits are not fully understood but could involve a postoperative activation of the enzyme 5′ AMP‐activated ...
