Evolutionarily divergent DUF4465 domains have a common vitamin B12‐binding function

open access: yesFEBS Open Bio, EarlyView.
We show that DUF4465 family proteins, widespread across bacteria from gut microbiomes, hydrothermal vents, and soil, share a common vitamin B12‐binding function. These augmented β‐jellyroll proteins bind vitamin B12 via extended loops. Our findings establish sequence‐diverse DUF4465 proteins as a widespread class of B12‐binding proteins, highlighting ...

Cycle analysis of time-variant LDPC convolutional codes

open access: yes, 2010
Time-variant Low-Density Parity-Check convolutional codes (LDPCccs) can be derived from unwrapping Quasi-Cyclic (QC) LDPC block codes. Rather than analyzing cycles in a large-scale time-domain parity check matrix, we propose a new way to describe ...

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

Minimum Description Length Codes Are Critical

open access: yesEntropy, 2018
In the Minimum Description Length (MDL) principle, learning from the data is equivalent to an optimal coding problem. We show that the codes that achieve optimal compression in MDL are critical in a very precise sense.

Refinement of amino‐acid conformation vs. difference density maps in time‐resolved serial femtosecond crystallography data analysis

open access: yesFEBS Open Bio, EarlyView.
The dFoCC pipeline starts with observed DED and resting‐state coordinates, which are then used to generate a library of triggered states. Correlation analysis of the calculated DED features of each candidate vs observed DED permits quantitative evaluation of candidate structural quality.

On the equivalence of codes over rings and modules

open access: yesFinite Fields and Their Applications, 2004
One of the foundational results of algebraic coding theory is the MacWilliams equivalence theorem. Wood has generalized this result to show that for finite Frobenius rings a generalization of the result holds. Determining what the class of rings to which the theorem will generalize remains an open question. The authors define a ring to be a MacWilliams

Equivalent Codes and Equivalent Divisors

open access: yes, 2011
[[abstract]]A geometric Goppa code is associated with a divisor. Under certain conditions, we prove that two geometric Goppa codes are equivalent if and only if the associated divisors are equivalent.

Small RNA pathways in mammalian oocytes

open access: yesFEBS Open Bio, EarlyView.
Three distinct small RNA pathways operate in mammalian oocytes: RNAi interference (RNAi), the microRNA (miRNA) pathway, and the PIWI‐associated RNA (piRNA) pathway. These pathways use small RNAs to guide sequence‐specific repression and contribute to oocyte biology by targeting genes and mobile elements or appear insignificant since different ...

On linear complementary pairs of codes

open access: yes, 2018
We study linear complementary pairs (LCP) of codes (C, D), where both codes belong to the same algebraic code family. We especially investigate constacyclic and quasicyclic LCP of codes.
