An effective and efficient testing methodology for correctness testing for file recovery tools [PDF]

open access: yes, 2007
We hereby develop an effective and efficient testing methodology for correctness testing for file recovery tools across different file systems. We assume that the tool tester is familiar with the formats of common file types and has the ability to use ...

Single‐molecule DNA flow‐stretch assays for high‐throughput DNA–protein interaction studies

open access: yesFEBS Open Bio, EarlyView.
We describe an optimised single‐molecule DNA flow‐stretch assay that visualises DNA–protein interactions in real time. Linear DNA fragments are tethered to a surface and stretched by buffer flow for fluorescence imaging. Using λ and φX174 DNA, this protocol enhances reproducibility and accessibility, providing a versatile approach for studying diverse ...

Influence of the digital file format on radiographic diagnostic in dentistry: a scoping review [PDF]

open access: yesBrazilian Oral Research
Given today’s higher demand for online transmission of radiographic images, clinicians and regulatory agencies should be given the evidence they need to guide them in choosing the best image file format to be adopted.

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Examining Attributes of Open Standard File Formats for Long-term Preservation and Open Access

open access: yesInformation Technology and Libraries, 2012
This study examines the attributes that have been used to assess file formats in literature and compiles the most frequently used attributes of file formats in order to establish open standard file format selection criteria.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.

The skills required for transition to university and study in biological sciences: A student perspective

open access: yesFEBS Open Bio, EarlyView.
Bioscience students were asked for their opinions on the value and teaching of skills. 204 responded that teamwork, time management and study skills are necessary to reach University, that scientific writing, research, laboratory and presentation skills are taught effectively during their studies, while other skills are gained inherently through study ...

Encoding models for scholarly literature [PDF]

open access: yes, 2009
We examine the issue of digital formats for document encoding, archiving and publishing, through the specific example of "born-digital" scholarly journal articles.

YIPFα1A expression is regulated by multilayered molecular mechanisms

open access: yesFEBS Open Bio, EarlyView.
YIPFα1A, a five‐pass Golgi protein, is regulated at multiple layers. (1) Rare‐codon enrichment drives translation‐coupled mRNA decay. (2) A proximal 3′‐UTR element stabilizes mRNA. (3) A distal 3′‐UTR element included by alternate poly(A) site usage represses translation, which can be overridden by the proximal 3′‐UTR element.
