ZW4864‐mediated inhibition of the β‐catenin/BCL9/BCL9L complex reveals therapeutic potential in bladder cancer

open access: yesMolecular Oncology, EarlyView.
BCL9 and BCL9L drive bladder cancer progression by enhancing β‐catenin signaling, promoting proliferation, migration, invasion, and organoid growth. Genetic depletion of BCL9(L) suppresses malignant phenotypes, while pharmacological disruption of the β‐catenin/BCL9(L) complex with ZW4864 inhibits canonical Wnt signaling and tumor‐associated cellular ...

Minorant methods for stochastic global optimization

open access: yes, 2005
We develop numerical methods for solution of stochastic global optimization problems: min$[F(x)=Ef(x,¦Ø)| xin X]$ and $min[F(x)=P{f(x, ¦Ø) ¡Ü0} | xin X]$, where x is a finite dimensional decision vector with possible values in the set X, ¦Ø is a random variable, $f(x,¦Ø)$ is a nonlinear function of variable x, E and P ...

Mycobacterial cell division arrest and smooth‐to‐rough envelope transition using CRISPRi‐mediated genetic repression systems

open access: yesFEBS Open Bio, EarlyView.
CRISPRI‐mediated gene silencing and phenotypic exploration in nontuberculous mycobacteria. In this Research Protocol, we describe approaches to control, monitor, and quantitatively assess CRISPRI‐mediated gene silencing in M. smegmatis and M. abscessus model organisms.

Multi-stage global trajectory optimization for the overlapping shift of a seamless two-speed transmission using Legendre pseudo-spectral method

open access: yesAdvances in Mechanical Engineering, 2017
For a seamless two-speed transmission specially equipped in electric vehicles, the global trajectory optimization problem of the overlapping shift process with multiple stages and complex path/point constraints is investigated in this article.

A light‐triggered Time‐Resolved X‐ray Solution Scattering (TR‐XSS) workflow with application to protein conformational dynamics

open access: yesFEBS Open Bio, EarlyView.
Time‐resolved X‐ray solution scattering captures how proteins change shape in real time under near‐native conditions. This article presents a practical workflow for light‐triggered TR‐XSS experiments, from data collection to structural refinement. Using a calcium‐transporting membrane protein as an example, the approach can be broadly applied to study ...

Application of the Parabola Method in Nonconvex Optimization

open access: yesAlgorithms
We consider the Golden Section and Parabola Methods for solving univariate optimization problems. For multivariate problems, we use these methods as line search procedures in combination with well-known zero-order methods such as the coordinate descent ...

Global optimization of bounded factorable functions with discontinuities

open access: yes, 2016
A deterministic global optimization method is developed for a class of discontinuous functions. McCormick’s method to obtain relaxations of nonconvex functions is extended to discontinuous factorable functions by representing a discontinuity with a step ...

Chameleon sequences reveal structural effects in proteins representing micelle‐like distribution of hydrophobicity

open access: yesFEBS Open Bio, EarlyView.
Amino acids sequence of two different proteins with the same sequence (chameleon sequence—black boxes) represent in 3D structure of the proteins different secondary structures: HHHH—helical and BBB—Beta‐structural. The chains folded in water environment adopt different III‐order structures in which the chameleon fragments appear to adopt similar status

Analysing the significance of small conformational changes and low occupancy states in serial crystallographic data

open access: yesFEBS Open Bio, EarlyView.
This protocol paper outlines methods to establish the success of a time‐resolved serial crystallographic experiment, by means of statistical analysis of timepoint data in reciprocal space and models in real space. We show how to amplify the signal from excited states to visualise structural changes in successful experiments.

Shape optimization with the biological growth method: A parameter study

open access: yes, 1996
Studies the effect of parameters controlling the biological growth method by applying it to the classical optimization problem of a plate with a central hole under biaxial stress state.
