Modelling stem cell differentiation related processes—A practical overview for biologists

open access: yesFEBS Letters, EarlyView.
Stem cell differentiation is complex and difficult to control experimentally. This review introduces suitable computational modelling approaches that can support stem cell research, from mechanistic ODE and abstract models to multiscale and deep learning methods.

Graphical models of separation logic

open access: yesInformation Processing Letters, 2009
Labelled graphs are used to model control and data flow among events occurring in the execution of a (possibly concurrent) program. Data flow is a unifying concept that covers both access to memory and communication along channels; it covers many variations including weakly consistent memory, re-ordered execution, and communication channels that are ...

Improving the area-preserving parameterization of rational Bézier surfaces by rational bilinear transformation

open access: yesGraphical Models
To improve the area-preserving parameterization quality of rational Bézier surfaces, an optimization algorithm using bilinear reparameterization is proposed.

Design and analysis strategies for robust microbiome ageing research

open access: yesFEBS Letters, EarlyView.
The gut microbiome changes with age and associates with age‐related morbidity and mortality, establishing it as a potential biomarker and intervention target for ageing. Realising this potential requires methodological rigour, yet distinguishing biological signals from methodological artefacts remains challenging across cohorts. This review provides an

DISCO: Efficient Diffusion Solver for large-scale Combinatorial Optimization problems

open access: yesGraphical Models
Combinatorial Optimization (CO) problems are fundamentally important in numerous real-world applications across diverse industries, notably computer graphics, characterized by entailing enormous solution space and demanding time-sensitive response ...

Mixed‐class J‐domain protein scaffolds promote expanded aggregate handling and multivalent Hsp70 engagement during functional disaggregase assembly

open access: yesFEBS Letters, EarlyView.
Protein aggregates threaten proteostasis and cell health. In human cells, Hsp70–J‐domain protein‐based disaggregases remove aggregates, but how they assemble remains unclear. Our biochemical findings show that DNAJA2‐ and DNAJB1‐containing disaggregase scaffolds enhance luciferase aggregate targeting, and that Hsp70 recruitment by both J‐domain ...

Graphical models for graph matching

open access: yesProceedings of the 2004 IEEE Computer Society Conference on Computer Vision and Pattern Recognition, 2004. CVPR 2004., 2004
Technical report TR03-21. This paper explores a formulation for attributed graph matching as an inference problem over a hidden Markov Random Field. We approximate the fully connected model with simpler models in which optimal inference is feasible, and contrast them to the well-known probabilistic relaxation method, which can operate over the complete

Efficient RANSAC in 4D Plane Space for Point Cloud Registration

open access: yesGraphical Models
3D registration methods based on point-level information struggle in situations with noise, density variation, large-scale points, and small overlaps, while existing primitive-based methods are usually sensitive to tiny errors in the primitive extraction

The role of miR‐335‐5p in the redifferentiation of BRAF p.V600E thyroid cancers

open access: yesMolecular Oncology, EarlyView.
The BRAF p.V600E mutation promotes thyroid cancer dedifferentiation and radioiodine resistance. Using a network approach, we identified miR‐335‐5p as a key regulator of BRAF‐mutated thyroid tumors. Restoring miR‐335‐5p increased thyroid‐specific gene expression and iodine uptake in cells and organoids.
