Boolean Models of Bistable Biological Systems [PDF]

open access: yes, 2009
This paper presents an algorithm for approximating certain types of dynamical systems given by a system of ordinary delay differential equations by a Boolean network model. Often Boolean models are much simpler to understand than complex differential equations models. The motivation for this work comes from mathematical systems biology.

Identification of novel components of the Ced and Ups systems in Saccharolobus islandicus REY15A

open access: yesmLife, Volume 4, Issue 1, Page 17-28, February 2025.
Abstract In Sulfolobales cells, transcription of the Ups (UV‐inducible pili of Sulfolobus) and Ced (Crenarchaeal system for exchange of DNA) genes is highly induced by DNA damage, and the two systems play key roles in pili‐mediated cell aggregation and chromosomal DNA import, respectively.

From adjacent activation in E. coli and DNA cyclization to eukaryotic enhancers : the elements of a puzzle.

open access: yesFrontiers in Genetics, 2014
DNA cyclization, E. coli lac repressor binding to two spaced lac operators and repression enhancement can be successfully used for a better understanding of the conditions required for interaction between eukaryotic enhancers and the machinery of ...

Genetic Transfer in Action: Uncovering DNA Flow in an Extremophilic Microbial Community

open access: yesEnvironmental Microbiology, Volume 27, Issue 2, February 2025.
Different taxa from all domains of life sharing the same environment are connected by DNA transfers that have occurred between them. Whereas most studies appraising horizontal genetic transfer (HGT) events employ methods that only identify protein‐coding genes, here we apply a gene‐agnostic method to metagenomic data for the first time.

Escherichia coli σ70 promoters allow expression rate control at the cellular level in genome-integrated expression systems

open access: yesMicrobial Cell Factories, 2020
Background The genome-integrated T7 expression system offers significant advantages, in terms of productivity and product quality, even when expressing the gene of interest (GOI) from a single copy.

Efficiency and versatility of distal multisite transcription regulation [PDF]

open access: yesarXiv, 2007
Transcription regulation typically involves the binding of proteins over long distances on multiple DNA sites that are brought close to each other by the formation of DNA loops. The inherent complexity of the assembly of regulatory complexes on looped DNA challenges the understanding of even the simplest genetic systems, including the prototypical lac ...

CerM and Its Antagonist CerN Are New Components of the Quorum Sensing System in Cereibacter sphaeroides, Signaling to the CckA/ChpT/CtrA System

open access: yesMicrobiologyOpen, Volume 13, Issue 6, December 2024.
The quorum sensing (QS) system of Cereibacter sphaeroides includes six LuxR homologs and one acylhomoserine lactone synthase homolog. Two LuxR homologs, CerM and CerN, are involved in regulating the expression of ctrA, which is part of the CckA/ChpT/CtrA two‐component system that controls flagellar motility.

Pavlovian‐Type Learning in Environmental Bacteria: Regulation of Herbicide Resistance by Arsenic in Pseudomonas putida

open access: yesEnvironmental Microbiology, Volume 26, Issue 12, December 2024.
Similar to Pavlov's dog experiment, where two different stimuli can elicit the same response, environmental bacteria exposed to one of two simultaneous and unrelated stimuli may eventually trigger responses to both. ABSTRACT The canonical arsRBC genes of the ars1 operon in Pseudomonas putida KT2440, which confer tolerance to arsenate and arsenite, are ...

Concentration and Length Dependence of DNA Looping in Transcriptional Regulation [PDF]

open access: yes, 2008
In many cases, transcriptional regulation involves the binding of transcription factors at sites on the DNA that are not immediately adjacent to the promoter of interest. This action at a distance is often mediated by the formation of DNA loops: Binding at two or more sites on the DNA results in the formation of a loop, which can bring the ...
