Pre‐analytical optimization of cell‐free DNA and extracellular vesicle‐derived DNA for mutation detection in liquid biopsies

open access: yesMolecular Oncology, EarlyView.
Pre‐analytical handling critically determines liquid biopsy performance. This study defines practical best‐practice conditions for cell‐free DNA (cfDNA) and extracellular vesicle–derived DNA (evDNA), showing how processing time, storage conditions, tube type, and plasma input volume affect DNA integrity and mutation detection.

Agricultural Abandonment in Chosen Terrain Attributes Context – Case Study from the Poľana Unesco Biosphere Reserve (Central Slovakia)

open access: yesEkológia (Bratislava), 2017
Agricultural land in many post-socialist countries passed through a similar scenario of eminent changes in the past decades. One of the important milestones was the process of collectivisation (in 1950−1970), transformation to market-oriented economy ...

Chaos in Motion: Measuring Visual Pollution with Tangential View Landscape Metrics

open access: yesLand, 2020
Visual pollution (VP) in the form of outdoor advertisements (OA) is a threat to landscape physiognomy. Despite their proven usefulness in landscape aesthetic studies, landscape metrics have not yet been applied to address the phenomenon of VP.

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

Interrogating the immune landscape of microsatellite stable RAS‐mutated colon cancer

open access: yesMolecular Oncology, EarlyView.
COLOSSUS project RAS‐mutated MSS colon cancer study explored transcriptomics and immune cell density by immunohistochemistry (IHC), Immunoscore (IS), ISIC/TuLIS scores, mutation counts, and detected different prevalences but similar microenvironment composition across immune markers with clinical relevance for future immunotherapy combination ...

IMPDH inhibition enhances cytarabine efficacy in SAMHD1‐expressing leukaemia cells via guanine nucleotide depletion

open access: yesMolecular Oncology, EarlyView.
Cytarabine is a key therapy for acute myeloid leukaemia (AML), but its efficacy is limited by the dNTPase SAMHD1, which hydrolyses its active metabolite. Screening nucleotide biosynthesis inhibitors revealed that IMPDH inhibitors selectively sensitise SAMHD1‐proficient AML cells to cytarabine.

Cartographic Representation of Averaged Pairwise Information (CRAPI): a new exploratory tool to investigate spatial structures illustrated with genetic data from the Watermelon mosaic virus. [O.15] [PDF]

open access: yes, 2015
Dedicated analyses in landscape genetics require a priori knowledge on species dispersal abilities. When little is known about the species under study these methods are difficult to apply and, therefore, we rely on exploratory approaches allowing to ...

How to calculate landscape metrics for local landscapes?

open access: yes, 2020
In the last few weeks, I was asked a similar question several times - how to calculate landscape metrics for local landscapes? In other words, how to divide the categorical input map into a number of smaller areas, and next calculate selected landscape metrics for each of the areas. Those areas have many names, such as tiles, squares, or motifels.

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...
