Native Chinese goat breeds were mainly divided into three haplogroups: HapA, HapB, and HapC, originated from five, one, and two maternal ancestors, respectively, and were associated with the ecogroups. The goat populations expanded in the different ecoregions. The relative evolutionary rate of goat mtDNA D‐loop differed among the ecogroups.
