Quadruplex DNA in long terminal repeats in maize LTR retrotransposons inhibits the expression of a reporter gene in yeast

open access: yesBMC Genomics, 2018
Background Many studies have shown that guanine-rich DNA sequences form quadruplex structures (G4) in vitro but there is scarce evidence of guanine quadruplexes in vivo.

Chromosome‐Level Genome Assemblies of Two Softshell Turtles with ZZ/ZW Provide Insights into TE‐Driven Recombination Suppression in Sex Chromosomes

open access: yesIntegrative Zoology, EarlyView.
This study presents the first genomic identification and characterization of ZW sex chromosomes in two soft‐shelled turtle species through genome assembly and resequencing. We reveal the structural organization of ZW chromosomes, identifying both pseudoautosomal regions (PARs) and differentiated regions.

Chromosome‐Level Genome Assembly of Strauchbufo raddei and Multi‐Omic Insights Into Drought Adaptation

open access: yesIntegrative Zoology, EarlyView.
ABSTRACT Understanding how amphibians adapt to terrestrial and arid environments is important for elucidating vertebrate terrestrialization. In this study, we present the first chromosome‐level, high‐quality genome assembly of Strauchbufo raddei, constructed using PacBio HiFi long‐read sequencing and Hi‐C scaffolding. The assembled genome is 4.47 Gb in

Retrotransposons as pathogenicity factors of the plant pathogenic fungus Botrytis cinerea

open access: yesGenome Biology, 2021
Background Retrotransposons are genetic elements inducing mutations in all domains of life. Despite their detrimental effect, retrotransposons can become temporarily active during epigenetic reprogramming and cellular stress response, which may ...

Long non‐coding RNAs at the crossroads of inflammation, cancer and angiogenesis: Molecular mechanisms and their potential as therapeutic targets

open access: yesBritish Journal of Pharmacology, EarlyView.
Long non‐coding RNAs (lncRNAs), a broad class of non‐protein‐coding RNAs, are characterized as new regulators of gene expression at the epigenetic, transcriptional, and post‐transcriptional level. Thus, lncRNAs are involved in the regulation of physiological processes and the development of human diseases and cancer by modulating proinflammatory ...

Look4LTRs: a Long terminal repeat retrotransposon detection tool capable of cross species studies and discovering recently nested repeats

open access: yesMobile DNA
Plant genomes include large numbers of transposable elements. One particular type of these elements is flanked by two Long Terminal Repeats (LTRs) and can translocate using RNA.

Application of iPBS in high-throughput sequencing for the development of retrotransposon-based molecular markers

open access: yesCurrent Plant Biology, 2014
Retrotransposons are major components of higher plant genomes, and long terminal repeat (LTR) retrotransposons are especially predominant. Thus, numerous LTR retrotransposon families with high copy numbers exist in most plant genomes.

Genome assembly of Elcysma westwoodi provides insights into host‐plant cyanogenic glucoside detoxification and chemical defence gene evolution

open access: yesInsect Molecular Biology, EarlyView.
A chromosome‐level genome of Elcysma westwoodi was assembled. The genome encodes 272 detoxification‐related genes. A single‐copy bCAS was retained for cyanide detoxification. CYP405A and CYP332A were recruited into cyanogenic defence evolution. UGT33A retained a conserved GT‐B fold and catalytic domains.

Site-specific non-LTR retrotransposons

open access: yesMicrobiology Spectrum, 2015
ABSTRACT Although most of non-long terminal repeat (non-LTR) retrotransposons are incorporated in the host genome almost randomly, some non-LTR retrotransposons are incorporated into specific sequences within a target site. On the basis of structural and phylogenetic features, non-LTR retrotransposons are classified into two large groups ...
