Constructing a WordNet for Turkish Using Manual and Automatic Annotation

open access: yesACM Transactions on Asian and Low-Resource Language Information Processing, 2018
In this article, we summarize the methodology and the results of our 2-year-long efforts to construct a comprehensive WordNet for Turkish. In our approach, we mine a dictionary for synonym candidate pairs and manually mark the senses in which the candidates are synonymous. We marked every pair twice by different human annotators.

Molecular dynamics simulations of positively selected codons in FcγRI reveal novel biochemical binding properties

open access: yesFEBS Open Bio, EarlyView.
Evolutionary analysis across 32 placental mammals identified positive selection at residues H148 and W149 in the immune receptor FcγR1. Ancestral reconstruction combined with molecular dynamics simulations reveals how these mutations may influence receptor structure and dynamics, providing insight into the evolution of antibody recognition and immune ...

Manual Annotation of Semi-Structured Documents for Entity-Linking

open access: yesProceedings of the 23rd ACM International Conference on Conference on Information and Knowledge Management, 2014
The Entity Linking (EL) problem consists in automatically linking short fragments of text within a document to en- tities in a given Knowledge Base like Wikipedia. Due to its impact in several text-understanding related tasks, EL is an hot research topic.

Acute caffeine treatment protects the developing retina from ischemia‐induced cell death

open access: yesFEBS Open Bio, EarlyView.
Caffeine reduces cell death in the developing retina under ischemia (OGD). This effect does not involve BDNF upregulation or antioxidant pathways (NRF2/VEGF). Neuroprotection occurs mainly through adenosine A2A receptor antagonism, decreasing glutamate release and excitotoxicity, highlighting caffeine's potential as an acute neuroprotective agent in ...

Pharmacological inhibition of the PERK pathway modulates hepatocellular carcinoma growth and immune signaling

open access: yesFEBS Open Bio, EarlyView.
Pharmacological inhibition of PERK in a DEN‐induced mouse model of liver cancer does not reduce tumor burden but alters cellular stress signaling. Despite blocking PERK activity, downstream stress responses, including CHOP expression, remain active, suggesting compensatory mechanisms within the unfolded protein response that may influence tumor ...

Rule-based systems to automatically count bites from meal videos

open access: yesFrontiers in Nutrition
Eating behavior is a key factor for nutritional intake and plays a significant role in the development of eating disorders and obesity. The standard methods to detect eating behavior events (i.e., bites and chews) from video recordings rely on manual ...

The crystal structure of the Borrelia burgdorferi nicotinamidase BBE22 resolves a long‐standing annotation error

open access: yesFEBS Open Bio, EarlyView.
The crystal structure of Borrelia burgdorferi nicotinamidase (PncA/BBE22) reveals the correct full‐length protein initiated from a non‐canonical AUU start codon. The structure validates previous biochemical findings and resolves a long‐standing annotation error, demonstrating that the truncated database sequence is structurally incompatible with the ...

Directed evolution of enzymes at the crossroads of tradition and innovation

open access: yesFEBS Open Bio, EarlyView.
An iterative cycle of data‐driven enzyme optimization comprising four stages: genetic diversification of a template enzyme, expression of protein variants, high‐throughput evaluation, and machine‐learning‐guided redesign of the next variant library.

Benchmarking cell type annotation methods for 10x Xenium spatial transcriptomics data

open access: yesBMC Bioinformatics
Background Imaging-based spatial transcriptomics technologies allow us to explore spatial gene expression profiles at the cellular level. Cell type annotation of imaging-based spatial data is challenging due to the small gene panel, but it is a crucial ...
