Interpreting the effects of DNA polymerase variants at the structural level

open access: yesMolecular Oncology, EarlyView.
Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...

ThrombUS+ Study A Annotation Manual

open access: yes
ThrombUS+ Study A aims to collect and create a labelled ultrasound image data set containing ultrasound image series and video clips of patients that undergo routine ultrasound scans on lower limbs, because of suspected deep vein thrombosis. The data will be used to train an AI model within ThrombUS+ project to achieve automated detection of deep vein ...

Semantic Network Manual Annotation and its Evaluation [PDF]

open access: yesThe Prague Bulletin of Mathematical Linguistics, 2008
Semantic Network Manual Annotation and its Evaluation The present contribution is a brief extract of (Novák, 2008). The Prague Dependency Treebank (PDT) is a valuable resource of linguistic information annotated on several layers. These layers range from morphemic to deep and they should contain all the linguistic information about the text ...

Clinical performance of the urine‐based TERT promoter AbsoluteQ Digital PCR for non‐invasive detection of bladder cancer

open access: yesMolecular Oncology, EarlyView.
A urine‐based digital PCR assay targeting two hotspot TERT promoter variants detected bladder cancer with high sensitivity and no false positives in this case–control cohort. The streamlined AbsoluteQ workflow outperformed Sanger sequencing and supports non‐invasive molecular testing for bladder cancer detection.

Developmental programmes drive cellular plasticity, disease progression and therapy resistance in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.

Trustability-Based Dynamic Active Learning for Crowdsourced Labelling of Emotional Audio Data

open access: yesIEEE Access, 2018
The process of collecting annotated data is expensive and time-consuming. Making use of crowdsourcing instead of experts in a laboratory setting is a viable alternative to reduce these costs.

Flow Enabled Target Capture Halbach‐based magnetic enrichment increases circulating tumor cell capture from blood in metastatic cancer patients

open access: yesMolecular Oncology, EarlyView.
Pair‐wise comparison of the CellSearch and FETCH enrichment technologies for circulating tumor cells (CTCs) from metastatic breast, prostate, and small cell lung cancer patients shows an increased capture of CTCs using FETCH enrichment. The clinical implementation of circulating tumor cells (CTCs) as a predictive tool for therapy efficacy in the ...

A manually annotated Actinidia chinensis var. chinensis (kiwifruit) genome highlights the challenges associated with draft genomes and gene prediction in plants

open access: yesBMC Genomics, 2018
Background Most published genome sequences are drafts, and most are dominated by computational gene prediction. Draft genomes typically incorporate considerable sequence data that are not assigned to chromosomes, and predicted genes without quality ...
