Deep Learning for Metagenomic Data: using 2D Embeddings and Convolutional Neural Networks

open access: yes, 2017
Deep learning (DL) techniques have had unprecedented success when applied to images, waveforms, and texts to cite a few. In general, when the sample size (N) is much greater than the number of features (d), DL outperforms previous machine learning (ML ...

Standardized Protocol for Isolation and Cryopreservation of Cultivable Endophytes From Fresh and Dried Citrus aurantium Peels

open access: yesFood Safety and Health, EarlyView.
A protocol for converting Citrus aurantium peel—from both fresh fruit and dried Zhike—into a curated endophytic microbial library through standardized surface sterilization, tissue homogenization, and multi‐medium culturing, followed by 16S/ITS‐based identification and −80°C cryopreservation, enabling reproducible exploration of citrus peel microbiota ...

Composition, Distribution and Mobility Potential of the Antibiotic Resistome in Sediments from the East China Sea Revealed by Metagenomic Analysis

open access: yesMicroorganisms
Marine sediments are recognized as crucial reservoirs of antibiotic resistance genes (ARGs). However, the antibiotic resistome in sediments of the East China Sea, an area heavily impacted by human activities, has not been thoroughly studied.

Seasonal drivers of plant–soil–microbial community structure and functions in Western Himalayan grasslands, Pakistan

open access: yesGrassland Research, EarlyView.
Plant species richness was greater in summer in both alpine and subalpine grassland ecosystems. Soil moisture demonstrates significant positive correlations with soil organic carbon and total nitrogen across seasonal periods. Microbial α‐diversity peaks during summer but maintains functional stability across seasons.

Antibiotic Remodeling of the Gut Microbiota Impairs Host Resistance to Secondary Infection

open access: yesiMetaMed, EarlyView.
Gut microbial dynamics induced by four antibiotics, revealed distinct taxonomic and functional shifts. Vancomycin‐perturbed bacteriomes were proven to promote pathogen resistance to antibiotic treatment. Metronidazole‐treated mice showed pronounced Salmonella translocation to hepatic tissue, and altered Enterococcus avium populations modulated host ...

Comparative metagenomics using pan-metagenomic graphs

open access: yes
Abstract Identifying microbial genomic factors underlying human phenotypes is a key goal of microbiome research. Sequence graphs are a highly effective tool for genome comparisons because they enable high-resolution de novo analyses that capture and contextualize complex genomic variation.

bacNeo: A Computational Toolkit for Identifying Bacteria‐Derived Neoantigens in Human Cancers

open access: yesiMetaMed, EarlyView.
We present bacterial neoantigen (bacNeo), a multi‐omics‐based computational software to classify bacterial components (BACC), type bacteria‐bound HLA alleles (BACH), and prioritize bacterial peptides as neoantigens (BACP). Bacterial neoantigen potential is quantified by score for peptide antigenicity recognition & kinetics (SPARK), enabling ...

Pathogen-driven pregnancy loss in dairy cattle: An overview of diagnostic advances and innovations

open access: yesOpen Veterinary Journal
Pregnancy failure or abortion in dairy cattle is a major reproductive concern that affects animal welfare and the dairy industry's economic stability. Pathogens are a key factor contributing to this issue.
