Gestational diabetes and the human salivary microbiota: a longitudinal study during pregnancy and postpartum

open access: yesBMC Pregnancy and Childbirth, 2020
Background An aberrant composition of the salivary microbiota has been found in individuals with type 2 diabetes, and in pregnant women salivary microbiota composition has been associated with preeclampsia and pre-term birth.

Structure and biosynthesis of carotenoids produced by a novel Planococcus sp. isolated from South Africa

open access: yesMicrobial Cell Factories, 2022
Background The genus Planococcus is comprised of halophilic bacteria generally reported for the production of carotenoid pigments and biosurfactants. In previous work, we showed that the culturing of the orange-pigmented Planococcus sp.

KrakenUniq: confident and fast metagenomics classification using unique k-mer counts

open access: yesGenome Biology, 2018
False-positive identifications are a significant problem in metagenomics classification. We present KrakenUniq, a novel metagenomics classifier that combines the fast k-mer-based classification of Kraken with an efficient algorithm for assessing the ...

A Bioinformatician's Guide to Metagenomics [PDF]

open access: yesMicrobiology and Molecular Biology Reviews, 2008
SUMMARYAs random shotgun metagenomic projects proliferate and become the dominant source of publicly available sequence data, procedures for the best practices in their execution and analysis become increasingly important. Based on our experience at the Joint Genome Institute, we describe the chain of decisions accompanying a metagenomic project from ...

A Peripheral Mechanism of Depression: Disturbed Intestinal Epithelial Per2 Gene Expression Causes Depressive Behaviors in Mice with Circadian Rhythm Disruption via Gut Barrier Damage and Microbiota Dysbiosis

open access: yesAdvanced Science, EarlyView.
Circardian rhythm disorder (CRD) causes abnormal expression of intestinal Period 2 (Per2) gene, which compromising intestinal barrier integrity and altering the gut microenvironment. Microbiota dysbiosis and aberrant metabolites production drive central inflammation, impair neurogenesis, and promote functional deficits, ultimately facilitating the ...

Consensus statement: Virus taxonomy in the age of metagenomics

open access: yesNature Reviews Microbiology, 2017
The number and diversity of viral sequences that are identified in metagenomic data far exceeds that of experimentally characterized virus isolates. In a recent workshop, a panel of experts discussed the proposal that, with appropriate quality control ...

Movement Mechanisms Harness Lévy Flight for Energy‐Efficient Wastewater Treatment in Microalgae–Bacteria Systems

open access: yesAdvanced Science, EarlyView.
Here, our novel model that integrates metabolism with motility dynamics reveals that microalgae shift bacterial movement toward Lévy flight patterns, enhancing encounter rates and self‐aggregation. This microecological manipulation reduces energy costs, strengthens functions such as pollutant removal and system stability.

Temporal disturbance of a model stream ecosystem by high microbial diversity from treated wastewater

open access: yesMicrobiologyOpen, 2023
Microbial communities in freshwater streams play an essential role in ecosystem functioning via biogeochemical cycling. Yet, the impacts of treated wastewater influx into stream ecosystems on microbial strain diversity remain mostly unexplored.
