A note on between-group PCA [PDF]

open access: yes, 2004
In the context of binary classification with continuous predictors, we proove two properties concerning the connections between Partial Least Squares (PLS) dimension reduction and between-group PCA, and between linear discriminant analysis and between ...

Microarray Analysis Using the MicroArray Explorer [PDF]

open access: yes, 2003
The MicroArray Explorer (MAExplorer) is an open-source Java-based microarray data-mining tool that is available from the open source Web site as both a ready-to-run program and source code from http://maexplorer.sourceforge.net/. MAExplorer helps analyze expression patterns of individual genes, gene families, and clusters of genes.

KDM7A and KDM1A inhibition suppresses tumour promoting pathways in prostate cancer

open access: yesMolecular Oncology, EarlyView.
Treatment resistance is a major challenge for patients with advanced prostate cancer. This study examined an alternative approach to target the major prostate cancer‐promoting pathway by targeting epigenetic factors, whose levels are higher in tumours.

Identification and Characterization of Differentially Expressed MicroRNAs in Benign Prostatic Hyperplasia

open access: yesCancer Reports
Objectives The primary aim of this research is to identify and describe the distinct patterns of microRNAs (miRNAs) that are unusually expressed in benign prostatic hyperplasia (BPH) tissues compared to normal prostatic tissues. Materials and Methods The

The latent process decomposition of cDNA microarray data sets [PDF]

open access: yes, 2005
We present a new computational technique (a software implementation, data sets, and supplementary information are available at http://www.enm.bris.ac.uk/lpd/) which enables the probabilistic analysis of cDNA microarray data and we demonstrate its ...

Transcriptional profiling of circulating extracellular vesicles from prebiopsy prostate cancer patients

open access: yesMolecular Oncology, EarlyView.
RNA profiling of circulating extracellular vesicles (EVs) from blood samples of men undergoing prostate biopsy identifies transcripts associated with clinically significant prostate cancer. Integrative analysis with public tumor datasets links EV‐derived gene signatures to tumor stage and progression‐free survival, highlighting CASP3, XRCC2, and RIT1 ...

Assessment of SVM Reliability for Microarray Data Analysis [PDF]

open access: yes, 2004
The goal of our research is to provide techniques that can assess and validate the results of SVM-based analysis of microarray data. We present preliminary results of the effect of mislabeled training samples.

Analysis of variance components reveals the contribution of sample processing to transcript variation [PDF]

open access: yes, 2009
The proper design of DNA microarray experiments requires knowledge of biological and technical variation of the studied biological model. For the filamentous fungus Aspergillus niger, a fast, quantitative real-time PCR (qPCR)-based hierarchical ...

Adaptor protein CIN85 potentiates the motility of osteosarcoma cells via the Akt/mTOR and MMP2‐COL3A1 axis

open access: yesMolecular Oncology, EarlyView.
CIN85 is highly expressed in osteosarcoma, particularly in metastatic lesions. Its overexpression increases cell migration and Matrigel invasion, while silencing CIN85 suppresses these behaviors. Transcriptome analysis shows that CIN85 regulates MMP2, COL3A1, and Akt/mTOR signaling. Targeting these pathways reverses CIN85‐induced motility, highlighting
