Predictions of structural elements for the binding of Hin recombinase with the hix site of DNA [PDF]

open access: yes, 1989
Molecular dynamics simulations were coupled with experimental data from biochemistry and genetics to generate a theoretical structure for the binding domain of Hin recombinase complexed with the hix site of DNA.

Bayesian variable selection and data integration for biological regulatory networks [PDF]

open access: yes, 2006
A substantial focus of research in molecular biology are gene regulatory networks: the set of transcription factors and target genes which control the involvement of different biological processes in living cells.

In situ molecular organization and heterogeneity of the Legionella Dot/Icm T4SS

open access: yesFEBS Letters, EarlyView.
We present a nearly complete in situ model of the Legionella Dot/Icm type IV secretion system, revealing its central secretion channel and identifying new components. Using cryo‐electron tomography with AI‐based modeling, our work highlights the structure, variability, and mechanism of this complex nanomachine, advancing understanding of bacterial ...

Phylogenetic mixtures: Concentration of measure in the large-tree limit [PDF]

open access: yes, 2012
The reconstruction of phylogenies from DNA or protein sequences is a major task of computational evolutionary biology. Common phenomena, notably variations in mutation rates across genomes and incongruences between gene lineage histories, often make it ...

Sequence determinants of RNA G‐quadruplex unfolding by Arg‐rich regions

open access: yesFEBS Letters, EarlyView.
We show that Arg‐rich peptides selectively unfold RNA G‐quadruplexes, but not RNA stem‐loops or DNA/RNA duplexes. This length‐dependent activity is inhibited by acidic residues and is conserved among SR and SR‐related proteins (SRSF1, SRSF3, SRSF9, U1‐70K, and U2AF1).

A novel method to assess the integrity of frozen archival DNA samples: Alpha‐diversity ratios of short‐ and long‐read 16S rRNA gene sequences

open access: yesMethods in Ecology and Evolution
Archival DNA samples collected and analysed for a range of research and applied questions have accumulated in the laboratories of universities, government agencies and commercial service providers for decades. These DNA archives represent a valuable, yet

GenFlow: generic flow for integration, management and analysis of molecular biology data

open access: yesGenetics and Molecular Biology, 2004
A large number of DNA sequencing projects all over the world have yielded a fantastic amount of data, whose analysis is, currently, a big challenge for computational biology.

First molecular phylogenetic insights into the evolution of Eriocaulon (Eriocaulaceae, Poales) [PDF]

open access: yes, 2019
Eriocaulon is a genus of c. 470 aquatic and wetland species of the monocot plant family Eriocaulaceae. It is widely distributed in Africa, Asia and America, with centres of species richness in the tropics.
