Extracting regulator activity profiles by integration of de novo motifs and expression data : characterizing key regulators of nutrient depletion responses in Streptomyces coelicolor [PDF]

open access: yes, 2012
Determining transcriptional regulator activities is a major focus of systems biology, providing key insight into regulatory mechanisms and co-regulators.

Motif-Aware PRALINE: Improving the alignment of motif regions

open access: yesPLOS Computational Biology, 2018
Protein or DNA motifs are sequence regions which possess biological importance. These regions are often highly conserved among homologous sequences. The generation of multiple sequence alignments (MSAs) with a correct alignment of the conserved sequence motifs is still difficult to achieve, due to the fact that the contribution of these typically short

Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

A multiple-instance scoring method to predict tissue-specific cis-regulatory motifs and regions

open access: yes, 2009
Transcription is the central process of gene regulation. In higher eukaryotes, the transcription of a gene is usually regulated by multiple cis-regulatory regions (CRRs).

Rab14 regulates the transport of human papillomavirus to the trans‐Golgi network for infectious cell entry

open access: yesFEBS Letters, EarlyView.
This study reveals that the small GTPase Rab14 is necessary for human papillomavirus (HPV) infection and plays an essential role in the transport of virions to the trans‐Golgi network (TGN). HPV in the early endosome (EE), which harbors GTP‐bound Rab14, is transported to the TGN through the switch of Rab14 from its GTP‐bound to GDP‐bound form.

Cross-Disciplinary Detection and Analysis of Network Motifs

open access: yes, 2015
The detection of network motifs has recently become an important part of network analysis across all disciplines. In this work, we detected and analyzed network motifs from undirected and directed networks of several different disciplines, including ...

Modulation of Homer1 EVH1 domain internal dynamics by putative autism‐associated mutations

open access: yesFEBS Letters, EarlyView.
The putative autism‐associated M65I and S97L variants of the EVH1 domain of the postsynaptic scaffold protein Homer1 do not exhibit substantial changes in their overall structure or partner binding. Both of them, but especially the M65I variant, show altered internal dynamics relative to the wild‐type domain on the μs‐ms timescale, indicated by the ...

On the Discovery of Significant Motifs in Genomic Sequences [PDF]

open access: yes, 2022
In this thesis we study the statistical properties of some families of motifs of the same length. We develop a method for the approximation of the average number of frequent motifs in the family in random texts with independent characters.

The symbolic significance of motifs on selected Asante religious temples

open access: yesJournal of Aesthetics & Culture, 2015
Asante temples are small edifices built over 100 or 200 years ago to house the shrines of some of the deities of the Asante. They are adorned with beautiful motifs which are a body of knowledge about the culture of the Asante, yet not much scholarly work

Motif Enrichment Tool [PDF]

open access: yesNucleic Acids Research, 2014
The Motif Enrichment Tool (MET) provides an online interface that enables users to find major transcriptional regulators of their gene sets of interest. MET searches the appropriate regulatory region around each gene and identifies which transcription factor DNA-binding specificities (motifs) are statistically overrepresented. Motif enrichment analysis
