Linear energy-preserving integrators for Poisson systems [PDF]

open access: yes, 2010
For Hamiltonian systems with non-canonical structure matrix a new class of numerical integrators is proposed. The methods exactly preserve energy, are invariant with respect to linear transformations, and have arbitrarily high order.

An isoform of 14‐3‐3 protein regulates transbilayer lipid movement at the plasma membrane

open access: yesFEBS Letters, EarlyView.
Loss of 14‐3‐3ζ in CHO cells confers resistance to exogenous phosphatidylserine (PS) and impairs endocytosis‐independent inward flip‐flop of fluorescent PS at the plasma membrane. RNAi‐mediated knockdown reproduces this defect, while no additive effect is seen in ATP11C‐deficient cells.

Organizing the interface—Plasma membrane architecture and receptor dynamics in virus‐cell interactions

open access: yesFEBS Letters, EarlyView.
Plasma membranes contain dynamic nanoscale domains that organize lipids and receptors. Because viruses operate at similar scales, this architecture shapes early infection steps, including attachment, receptor engagement, and entry. Using influenza A virus and HIV‐1 as examples, we highlight how receptor nanoclusters, multivalent glycan interactions ...

Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

Higher Order Variational Integrators for Multibody System Dynamics with Constraints

open access: yesAdvances in Mechanical Engineering, 2014
The continuous and discrete Euler-Lagrangian equations with holonomic constraints are presented based on continuous and discrete Hamiltonian Principle. Using Lagrangian polynomial to interpolate state variables and Gauss quadrature formula to approximate

Collective Lie-Poisson integrators on R3

open access: yes, 2014
We develop Lie–Poisson integrators for general Hamiltonian systems on ℝ3 equipped with the rigid body bracket. The method uses symplectic realization of ℝ3 on T*ℝ2 and application of symplectic Runge–Kutta schemes.

Modulation of Homer1 EVH1 domain internal dynamics by putative autism‐associated mutations

open access: yesFEBS Letters, EarlyView.
The putative autism‐associated M65I and S97L variants of the EVH1 domain of the postsynaptic scaffold protein Homer1 do not exhibit substantial changes in their overall structure or partner binding. Both of them, but especially the M65I variant, show altered internal dynamics relative to the wild‐type domain on the μs‐ms timescale, indicated by the ...

ARBTools: A Tricubic Spline Interpolator for Three-Dimensional Scalar or Vector Fields

open access: yesJournal of Open Research Software, 2019
ARBTools is a Python library containing a Lekien-Marsden type tricubic spline method for interpolating three-dimensional scalar or vector fields presented as a set of discrete data points on a regular cuboid grid.

An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...

Static Consensus in Passifiable Linear Networks

open access: yesInternational Journal of Differential Equations, 2016
Sufficient conditions of consensus (synchronization) in networks described by digraphs and consisting of identical deterministic SIMO systems are derived. Identical and nonidentical control gains (positive arc weights) are considered.
