The Zaragoza’s Knowledge Graph: Open Data to Harness the City Knowledge

open access: yesInformation, 2020
Public administrations handle large amounts of data in relation to their internal processes as well as to the services that they offer. Following public-sector information reuse regulations and worldwide open data publication trends, these ...

Building a family ontology to meet consistency criteria [PDF]

open access: yes, 2015
Semantic web is an extension of the current web in which the existing information on the web are organized and encoded more meaningfully using ontology language, thus enabling effective communication among machines and humans. Ontology is the backbone

Ontology as Transcendental Philosophy [PDF]

open access: yes, 2018
How does the critical Kant view ontology? There is no shared scholarly answer to this question. Norbert Hinske sees in the Critique of Pure Reason a “farewell to ontology,” albeit one that took Kant long to bid (Hinske 2009).

Aggressive prostate cancer is associated with pericyte dysfunction

open access: yesMolecular Oncology, EarlyView.
Tumor‐produced TGF‐β drives pericyte dysfunction in prostate cancer. This dysfunction is characterized by downregulation of some canonical pericyte markers (i.e., DES, CSPG4, and ACTA2) while maintaining the expression of others (i.e., PDGFRB, NOTCH3, and RGS5).

On the reproducibility of science: unique identification of research resources in the biomedical literature [PDF]

open access: yesPeerJ, 2013
Scientific reproducibility has been at the forefront of many news stories and there exist numerous initiatives to help address this problem. We posit that a contributor is simply a lack of specificity that is required to enable adequate research ...

A layered framework for pattern-based ontology evolution [PDF]

open access: yes, 2011
The challenge of ontology-driven modelling of information components is well known in both academia and industry. In this paper, we present a novel approach to deal with customisation and abstraction of ontology-based model evolution.

Gene ontology analysis for RNA-seq: accounting for selection bias

open access: yesGenome Biology, 2010
We present GOseq, an application for performing Gene Ontology (GO) analysis on RNA-seq data. GO analysis is widely used to reduce complexity and highlight biological processes in genome-wide expression studies, but standard methods give biased results on

The neural crest‐associated gene ERRFI1 is involved in melanoma progression and resistance toward targeted therapy

open access: yesMolecular Oncology, EarlyView.
ERRFI1, a neural crest (NC)‐associated gene, was upregulated in melanoma and negatively correlated with the expression of melanocytic differentiation markers and the susceptibility of melanoma cells toward BRAF inhibitors (BRAFi). Knocking down ERRFI1 significantly increased the sensitivity of melanoma cells to BRAFi.

Measuring Expert Performance at Manually Classifying Domain Entities under Upper Ontology Classes

open access: yes, 2018
Classifying entities in domain ontologies under upper ontology classes is a recommended task in ontology engineering to facilitate semantic interoperability and modelling consistency.
