Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

RIPK4 function interferes with melanoma cell adhesion and metastasis

open access: yesMolecular Oncology, EarlyView.
RIPK4 promotes melanoma growth and spread. RIPK4 levels increase as skin lesions progress to melanoma. CRISPR/Cas9‐mediated deletion of RIPK4 causes melanoma cells to form less compact spheroids, reduces their migratory and invasive abilities and limits tumour growth and dissemination in mouse models.

Ontology as mapping of material world

open access: yesSHS Web of Conferences, 2018
This paper reviews currently available approaches and methods of automated population and enrichment of ontologies or ontology-based knowledge bases by structured data stored in various heterogeneous sources. Advantages and disadvantages of each approach

EDNRB‐dependent endothelin signaling reduces proliferation and promotes proneural‐to‐mesenchymal transition in gliomas

open access: yesMolecular Oncology, EarlyView.
Glioma cells mainly express the endothelin receptor EDNRB, while EDNRA is restricted to a perivascular tumor subpopulation. Endothelin signaling reduces glioma cell proliferation while promoting migration and a proneural‐to‐mesenchymal transition associated with poor prognosis. This pathway activates Ca2+, K+, ERK, and STAT3 signalings and is regulated

How do Ontology Mappings Change in the Life Sciences? [PDF]

open access: yes, 2012
Mappings between related ontologies are increasingly used to support data integration and analysis tasks. Changes in the ontologies also require the adaptation of ontology mappings.

Engineered extracellular vesicles enriched with the miR‐214/199a cluster enhance the efficacy of chemotherapy in ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Loss of the miR‐214/199a cluster is associated with recurrence in ovarian cancer. Engineered small extracellular vesicles (m214‐sEVs) elevate miR‐214‐3p/miR‐199a‐5p in tumor cells, suppress β‐catenin, TLR4, and YKT6 signaling, reprogram tumor‐derived sEV cargo, reduce chemoresistance and migration, and enhance carboplatin efficacy and survival in ...

The use of ontologies for effective knowledge modelling and information retrieval

open access: yesApplied Computing and Informatics, 2018
The dramatic increase in the use of knowledge discovery applications requires end users to write complex database search requests to retrieve information.

Towards ontology interoperability through conceptual groundings [PDF]

open access: yes, 2008
. The widespread use of ontologies raises the need to resolve heterogeneities between distinct conceptualisations in order to support interoperability.

Deciding Agent Orientation on Ontology Mappings [PDF]

open access: yes, 2010
Effective communication in open environments relies on the ability of agents to reach a mutual understanding of the exchanged message by reconciling the vocabulary (ontology) used. Various approaches have considered how mutually acceptable mappings between corresponding concepts in the agents' own ontologies may be determined dynamically through ...

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...
