Genetic attenuation of ALDH1A1 increases metastatic potential and aggressiveness in colorectal cancer

open access: yesMolecular Oncology, EarlyView.
Aldehyde dehydrogenase 1A1 (ALDH1A1) is a cancer stem cell marker in several malignancies. We established a novel epithelial cell line from rectal adenocarcinoma with unique overexpression of this enzyme. Genetic attenuation of ALDH1A1 led to increased invasive capacity and metastatic potential, the inhibition of proliferation activity, and ultimately ...

Network divergence analysis identifies adaptive gene modules and two orthogonal vulnerability axes in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
Tumors contain diverse cellular states whose behavior is shaped by context‐dependent gene coordination. By comparing gene–gene relationships across biological contexts, we identify adaptive transcriptional modules that reorganize into distinct vulnerability axes.

Methodological Guidelines for Matching Ontologies

open access: yes, 2011
Finding alignments between ontologies is a very important operation for ontology engineering. It allows for establishing links between ontologies, either to integrate them in an application or to relate developed ontologies to context. It is even more critical for networked ontologies.

RIPK4 function interferes with melanoma cell adhesion and metastasis

open access: yesMolecular Oncology, EarlyView.
RIPK4 promotes melanoma growth and spread. RIPK4 levels increase as skin lesions progress to melanoma. CRISPR/Cas9‐mediated deletion of RIPK4 causes melanoma cells to form less compact spheroids, reduces their migratory and invasive abilities and limits tumour growth and dissemination in mouse models.

MaF: An Ontology Matching Framework

open access: yes, 2012
In this work, we present our experience when developing the Matching Framework (MaF), a framework for matching ontologies that allows users to configure their own ontology matching algorithms and it allows developers to perform research on new complex algorithms.

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

Community-Driven Ontology Matching [PDF]

open access: yes, 2006
We extend the notion of ontology matching to community-driven ontology matching. Primarily, the idea is to enable Web communities to establish and reuse ontology mappings in order to achieve, within those communities, an adequate and timely domain representation, facilitated knowledge exchange, etc.

FGFR Like1 drives esophageal cancer progression via EMT, PI3K/Akt, and notch signalling: insights from clinical data and next‐generation sequencing analysis

open access: yesFEBS Open Bio, EarlyView.
Clinical analysis reveals significant dysregulation of FGFRL1 in esophageal cancer (EC) patients. RNAi‐coupled next‐generation sequencing (NGS) and in vitro study reveal FGFRL1‐mediated EC progression via EMT, PI3K/Akt, and Notch pathways. Functional assays confirm its role in tumor growth, migration, and invasion.

An Iterative Automatic Final Alignment Method in the Ontology Matching System

open access: yesJournal of Information and Organizational Sciences, 2018
Ontology matching plays an important role in the integration of heterogeneous data sources that are described by ontologies. In order to determine correspondences between ontologies, a set of matchers can be used.

Block Matching for Ontologies [PDF]

open access: yes, 2006
Ontology matching is a crucial task to enable interoperation between Web applications using different but related ontologies. Today, most of the ontology matching techniques are targeted to find 1:1 mappings. However, block mappings are in fact more pervasive.
