Valosin‐containing protein counteracts ATP‐driven dissolution of FUS condensates through its ATPase activity in vitro

open access: yesFEBS Letters, EarlyView.
Biomolecular condensates formed by fused in sarcoma (FUS) are dissolved by high ATP concentrations yet persist in cells. Using a reconstituted system, we demonstrate that valosin‐containing protein (VCP), an AAA+ ATPase, counteracts ATP‐driven dissolution of FUS condensates through its D2 ATPase activity.

Epigenetic blind spots – the role of DNA methylation dynamics in stem cell‐based models of embryogenesis

open access: yesFEBS Letters, EarlyView.
Embryo‐like structures (stembryos) are an innovative tool, but they are hindered by experimental variability and limited developmental potential. DNA methylation is crucial for mammalian development, but its status in stembryo models is poorly characterized.

One-Rank Linear Transformations and Fejer-Type Methods: An Overview

open access: yesMathematics
Subgradient methods are frequently used for optimization problems. However, subgradient techniques are characterized by slow convergence for minimizing ravine convex functions.

Generalized Adaptive Polynomial Window Function

open access: yesIEEE Access, 2020
We present a novel method to design and optimize window functions based on combinations of linearly independent functions. These combinations can be performed using different strategies, such a sums of sines/cosines, series, or conveniently using a ...

pH‐mediated activation of the lysosomal arginine sensor SLC38A9

open access: yesFEBS Letters, EarlyView.
Cells monitor nutrient levels via the lysosomal transporter SLC38A9 to activate the mechanistic target of rapamycin complex 1 (mTORC1). This study reveals that SLC38A9 function is regulated by pH. We identified histidine 544 as a critical pH sensor that undergoes conformational changes to control amino acid efflux from lysosomes; therefore, it ...

An unexpected alternative viologen electron mediator site in tungsten‐containing formate dehydrogenase

open access: yesFEBS Letters, EarlyView.
An unexpected alternative interaction site for ethyl viologen was identified in formate dehydrogenase 1 from Methylorubrum extorquens. Combined mutagenesis, kinetic analysis, and docking revealed that aromatic residues near an iron–sulfur cluster enable flavin mononucleotide‐independent electron transfer, offering a framework for engineering improved ...

Optimized Schwarz Methods

open access: yesSIAM Journal on Numerical Analysis, 2006
Optimized Schwarz methods are a new class of Schwarz methods with greatly enhanced convergence properties. They converge uniformly faster than classical Schwarz methods and their convergence rates dare asymptotically much better than the convergence rates of classical Schwarz methods if the overlap is of the order of the mesh parameter, which is often ...

Optimization On Manifolds: Methods and Applications [PDF]

open access: yes, 2010
This paper provides an introduction to the topic of optimization on manifolds. The approach taken uses the language of differential geometry, however,we choose to emphasise the intuition of the concepts and the structures that are important in generating practical numerical algorithms rather than the technical details of the formulation.

Circular RNA expression landscapes in myelodysplastic neoplasms: Associations with mutational signatures and disease progression

open access: yesMolecular Oncology, EarlyView.
In this explorative study, the abundance of circular RNA molecules in bone marrow stem cells was found to be elevated in patients with high‐risk myelodysplastic neoplasms, and to be associated with an increased risk of progression to acute myeloid leukemia.

Optimizing transient gas network control for challenging real-world instances using MIP-based heuristics

open access: yesOpen Journal of Mathematical Optimization
Optimizing the transient control of gas networks is a highly challenging task. The corresponding model incorporates the combinatorial complexity of determining the settings for the many active elements as well as the non-linear and non-convex nature of ...
