Protein sequence alignment with family-specific amino acid similarity matrices

open access: yesBMC Research Notes, 2011
Background Alignment of amino acid sequences by means of dynamic programming is a cornerstone sequence comparison method. The quality of alignments produced by dynamic programming critically depends on the choice of the alignment scoring function ...

Interrogating the immune landscape of microsatellite stable RAS‐mutated colon cancer

open access: yesMolecular Oncology, EarlyView.
COLOSSUS project RAS‐mutated MSS colon cancer study explored transcriptomics and immune cell density by immunohistochemistry (IHC), Immunoscore (IS), ISIC/TuLIS scores, mutation counts, and detected different prevalences but similar microenvironment composition across immune markers with clinical relevance for future immunotherapy combination ...

Phylogenetic tree information aids supervised learning for predicting protein-protein interaction based on distance matrices

open access: yesBMC Bioinformatics, 2007
Background Protein-protein interactions are critical for cellular functions. Recently developed computational approaches for predicting protein-protein interactions utilize co-evolutionary information of the interacting partners, e.g., correlations ...

IMPDH inhibition enhances cytarabine efficacy in SAMHD1‐expressing leukaemia cells via guanine nucleotide depletion

open access: yesMolecular Oncology, EarlyView.
Cytarabine is a key therapy for acute myeloid leukaemia (AML), but its efficacy is limited by the dNTPase SAMHD1, which hydrolyses its active metabolite. Screening nucleotide biosynthesis inhibitors revealed that IMPDH inhibitors selectively sensitise SAMHD1‐proficient AML cells to cytarabine.

Algorithm for Proportional Matrices in Reals and Integers [PDF]

open access: yes
Let R be the set of nonnegative matrices whose row and column sums fall between specific limits and whose entries sum to some fixed h > 0. Closely related axiomatic approaches have been developed to ascribe meanings to the statements: the real matrix fe ...

Keratin 19 as a prognostic marker and contributing factor of metastasis and chemoresistance in high‐grade serous ovarian cancer

open access: yesMolecular Oncology, EarlyView.
Keratin 19 (KRT19) is overexpressed in high‐grade serous ovarian cancer with high levels of Kallikrein‐related peptidases (KLK) 4–7 and is associated with poor survival. In vivo analyses demonstrate that elevated KRT19 increases peritoneal tumour burden.

P*-Matrices Are Just Sufficient

open access: yesLinear Algebra and its Applications, 1996
The classes of sufficient matrices and of \(P_*\)-matrices have recently arisen in connection with the linear complementarity problem (LCP). The class \(SU\) of sufficient matrices was defined by \textit{R. W. Cottle}, \textit{J.-S. Pang} and \textit{V. Venkateswaran} [ibid.

Somatic mutational landscape in von Hippel–Lindau familial hemangioblastoma

open access: yesMolecular Oncology, EarlyView.
The causes of central nervous system (CNS) hemangioblastoma in Von Hippel–Lindau (vHL) disease are unclear. We used Whole Exome Sequencing (WES) on familial hemangioblastoma to investigate events that underlie tumor development. Our findings suggest that VHL loss creates a permissive environment for tumor formation, while additional alterations ...

A closer look at some new lower bounds on the minimum singular value of a matrix

open access: yesExamples and Counterexamples
There is an extensive body of literature on estimating the eigenvalues of the sum of two symmetric matrices, P+Q, in relation to the eigenvalues of P and Q.
