Measurement of bistability in a multidimensional parameter space [PDF]

open access: yesIntegrative Biology, 2017
Bistability plays an important role to generate two stable states for alternative cell fates, or to promote cellular diversity and cell cycle oscillations.

Structural and mechanistic basis for the regulation of the chloroplast signal recognition particle by (p)ppGpp

open access: yesFEBS Letters, EarlyView.
LHCPs are transported to the thylakoid membrane via the (cp)SRP pathway. This process involves a transit complex of (cp)SRP43, (cp)SRP54 and LHCP, which interacts with (cp)FtsY and Alb3 at the membrane. GTP hydrolysis by (cp)SRP54 and (cp)FtsY triggers complex dissociation.

Parameter synthesis for Markov models: covering the parameter space [PDF]

open access: yesFormal Methods in System Design
AbstractMarkov chain analysis is a key technique in formal verification. A practical obstacle is that all probabilities in Markov models need to be known. However, system quantities such as failure rates or packet loss ratios, etc. are often not—or only partially—known.

Making tau amyloid models in vitro: a crucial and underestimated challenge

open access: yesFEBS Letters, EarlyView.
This review highlights the challenges of producing in vitro amyloid assemblies of the tau protein. We review how accurately the existing protocols mimic tau deposits found in the brain of patients affected with tauopathies. We discuss the important properties that should be considered when forming amyloids and the benchmarks that should be used to ...

Mapping parameter spaces of biological switches

open access: yesPLOS Computational Biology, 2021
Since the seminal 1961 paper of Monod and Jacob, mathematical models of biomolecular circuits have guided our understanding of cell regulation. Model-based exploration of the functional capabilities of any given circuit requires systematic mapping of multidimensional spaces of model parameters.

The solution supramolecular structure of α2 → 8 polysialic acid suggests a structural cause for its low immunogenicity

open access: yesFEBS Letters, EarlyView.
α2 → 8 polysialic acid elicits poor immunogenicity. Small‐angle scattering shows a supramolecular structure with parallel‐chain binding, although in different forms at μm and mm calcium. The major histocompatibility complex requires molecular weights around 2000 Da to produce antibodies, and 2000 Da polysialic oligomers will bind in these structures ...

The Geometric Field (Gravity) as an Electro-Chemical Potential in a Ginzburg-Landau Theory of Superconductivity [PDF]

open access: yesPhysica B: Condensed Matter 517, 53 (2017), 2017
We extend the superconductor's free energy to include an interaction of the order parameter with the curvature of space-time. This interaction leads to geometry dependent coherence length and Ginzburg-Landau parameter which suggests that the curvature of space-time can change the superconductor's type.

On parameter spaces for artin level algebras [PDF]

open access: yesMichigan Mathematical Journal, 2003
The set of all artin level quotients of a polynomial algebra in n variables having specified socle degree and type admits a parameter space. It is in fact a quasiprojective variety, naturally embedded in a Grassmannian. We give a geometric description of this variety in the case of two variables.

Refining the NaV1.7 pharmacophore of a class of venom‐derived peptide inhibitors via a combination of in silico screening and rational engineering

open access: yesFEBS Letters, EarlyView.
Venom peptides have shown promise in treating pain. Our study uses computer screening to identify a peptide that targets a sodium channel (NaV1.7) linked to chronic pain. We produced the peptide in the laboratory and refined its design, advancing the search for innovative pain therapies.

Exploring Parameter Space in Reinforcement Learning

open access: yesPaladyn, 2010
This paper discusses parameter-based exploration methods for reinforcement learning. Parameter-based methods perturb parameters of a general function approximator directly, rather than adding noise to the resulting actions.
