Bridging global context interactions for high-fidelity image completion

open access: yes, 2022
Bridging global context interactions correctly is important for high-fidelity image completion with large masks. Previous methods attempting this via deep or large receptive field (RF) convolutions cannot escape from the dominance of nearby interactions,

Developmental programmes drive cellular plasticity, disease progression and therapy resistance in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.

Field Performance and Genetic Fidelity of Micropropagated Plants of Coffea canephora (Pierre ex A. Froehner)

open access: yesOpen Life Sciences, 2017
This study was conducted to compare the growth and yield of one of the commercial hybrid coffee cultivars (Coffea congensis x Coffea canephora) of robusta coffee established from somatic embryogenesis as well as conventional seedlings.

Finding novel vulnerabilities of hypomorphic BRCA1 alleles

open access: yesMolecular Oncology, EarlyView.
Synthetic lethality screens performed to identify novel vulnerabilities often model complete gene loss, thereby overlooking patient‐derived hypomorphic mutations. In this study, we have performed genome‐wide CRISPR screens on BRCA1 hypomorphic mutations, showing BRCA1I26A behaves like wild‐type, while BRCA1R1699Q mimics deficiency. Furthermore, we have

Enabling High-fidelity Twin Pattern Prediction in Polycrystals — A Mesoscale Grain Boundary Plasticity Model.

open access: yes, 2022
In this paper we propose a parameter-free grain boundary (GB) model for the meso-scale, employing it to effectively capture one-to-one twin pattern development across polycrystals (for the first time), by means of crystal plasticity finite element ...

Patient therapy outcome modeling in cancer organoids is improved by cancer‐associated fibroblasts and organoid assembly convolution

open access: yesMolecular Oncology, EarlyView.
Patient‐derived organoids (PDOs) from pancreatic, colorectal, and gastric cancers were used to evaluate standard and experimental therapies. Incorporating cancer‐associated fibroblasts (CAFs) into organoid cultures improved patient therapy outcome prediction.

Mass spectrometry based identification of AMP‐O‐Tris generated by Thermococcus onnurineus Cas10

open access: yesFEBS Open Bio, EarlyView.
Isolated Thermococcus onnurineus Cas10 generates the noncanonical ATP‐derived product AMP‐O‐Tris while in Tris‐containing buffer as identified via mass spectrometry, revealing relaxed nucleophile selectivity under isolated conditions. These findings suggest that multiprotein Csm complex assembly restricts Cas10 reactivity toward canonical cyclic ...

Opportunistic visitors: long-term behavioural response of bull sharks to food provisioning in Fiji. [PDF]

open access: yesPLoS ONE, 2013
Shark-based tourism that uses bait to reliably attract certain species to specific sites so that divers can view them is a growing industry globally, but remains a controversial issue.

Effect of pulsed drug treatment on pattern fidelity and cell shape anisotropy.

open access: yes, 2022
Japanese quail skin explants prepared at competence stage (in orange) were treated with low doses of Latrunculin A (LatA, in blue) during 2 h and cultured to condensation stage (+24 h; left panels) or differentiation stage (right panels). Quantifications

Long‐term hippocampal alterations and cognitive impairment in a murine model of surgical sepsis

open access: yesFEBS Open Bio, EarlyView.
Using a mouse model of surgical sepsis, we tested long‐term memory and analyzed the transcriptome of single cells isolated from the hippocampus. Survivor mice showed worse memory, loss of certain brain cell subpopulations, and abnormal immune cell activity—suggesting that post‐sepsis brain alterations may be linked to cognitive deficits.
