Comprehensive omics‐based classification system in adult patients with B‐cell acute lymphoblastic leukemia

open access: yesMolecular Oncology, EarlyView.
The COMBAT classification system, developed through multi‐omics integration, stratifies adult patients with B‐cell acute lymphoblastic leukemia(B‐ALL) into three molecular subtypes with distinct surface antigen patterns, immune landscape, methylation patterns, biological pathways and prognosis.

Helium: Visualization of Large Scale Plant Pedigrees [PDF]

open access: yesarXiv, 2014
Background: Plant breeders are utilising an increasingly diverse range of data types in order to identify lines that have desirable characteristics which are suitable to be taken forward in plant breeding programmes. There are a number of key morphological and physiological traits such as disease resistance and yield that are required to be maintained,

Therapeutic applications of a novel humanized monoclonal antibody targeting chemokine receptor CCR9 in pancreatic cancer

open access: yesMolecular Oncology, EarlyView.
C–C chemokine receptor type 9 (CCR9) is an immune checkpoint in pancreatic ductal adenocarcinoma (PDAC). Novel anti‐CCR9 antibody SRB2 was evaluated in combination with cytotoxic chemotherapy in PDAC cells, patient‐derived organoids, patient‐derived xenografts, and humanized mouse models.

Genetics for the ophthalmologist

open access: yesOman Journal of Ophthalmology, 2012
The eye has played a major role in human genomics including gene therapy. It is the fourth most common organ system after integument (skin, hair and nails), nervous system, and musculoskeletal system to be involved in genetic disorders.

Beyond digital twins: the role of foundation models in enhancing the interpretability of multiomics modalities in precision medicine

open access: yesFEBS Open Bio, EarlyView.
This review highlights how foundation models enhance predictive healthcare by integrating advanced digital twin modeling with multiomics and biomedical data. This approach supports disease management, risk assessment, and personalized medicine, with the goal of optimizing health outcomes through adaptive, interpretable digital simulations, accessible ...

On the Graph of the Pedigree Polytope [PDF]

open access: yesarXiv, 2016
Pedigree polytopes are extensions of the classical Symmetric Traveling Salesman Problem polytopes whose graphs (1-skeletons) contain the TSP polytope graphs as spanning subgraphs. While deciding adjacency of vertices in TSP polytopes is coNP-complete, Arthanari has given a combinatorial (polynomially decidable) characterization of adjacency in Pedigree

Matrigel inhibits elongation and drives endoderm differentiation in aggregates of mouse embryonic stem cells

open access: yesFEBS Open Bio, EarlyView.
Stem cell‐based embryo models (SCBEMs) are valuable to study early developmental milestones. Matrigel, a basement membrane matrix, is a critical substrate used in various SCBEM protocols, but its role in driving stem cell lineage commitment is not clearly defined.

Knockout of the mitoribosome rescue factors Ict1 or Mtrfr is viable in zebrafish but not mice: compensatory mechanisms underlying each factor's loss

open access: yesFEBS Open Bio, EarlyView.
Mitochondria contain two mitoribosome rescue factors, ICT1 and MTRFR (C12orf65). ICT1 also functions as a mitoribosomal protein in mice and humans, and its loss is lethal. Although Mtrfr knockout mice could not be generated, knockout zebrafish lines for ict1 and mtrfr were established.

Identifying prognostic targets in metastatic prostate cancer beyond AR

open access: yesFEBS Open Bio, EarlyView.
Genome‐wide functional screens combined with a large gene expression database and clinical outcomes can identify new therapeutic vulnerabilities in prostate cancer. Eight potentially druggable targets demonstrated strong dependency in cell lines, were associated with worse prognosis clinically, and showed evidence of protein expression in prostate ...

Nonequivalent lethal equivalents: Models and inbreeding metrics for unbiased estimation of inbreeding load

open access: yesEvolutionary Applications, 2019
Inbreeding depression, the deterioration in mean trait value in progeny of related parents, is a fundamental quantity in genetics, evolutionary biology, animal and plant breeding, and conservation biology.
