Tropical Principal Component Analysis and Its Application to Phylogenetics [PDF]
Principal component analysis is a widely used method for the dimensionality reduction of a given data set in a high-dimensional Euclidean space. Here we define and analyze two analogues of principal component analysis in the setting of tropical geometry.

The Phylogenetic Likelihood Library [PDF]
We introduce the Phylogenetic Likelihood Library (PLL), a highly optimized application programming interface for developing likelihood-based phylogenetic inference and postanalysis software. The PLL implements appropriate data structures and functions that allow users to quickly implement common, error-prone, and labor-intensive tasks, such as ...

Protein O‐glycosylation in the Bacteroidota phylum
Species of the Bacteroidota phylum exhibit a unique O‐glycosylation system. It modifies noncytoplasmic proteins on a specific amino acid motif with a shared glycan core but a species‐specific outer glycan. A locus of multiple glycosyltransferases responsible for the synthesis of the outer glycan has been identified.

The first mitochondrial genome of Calophyllum soulattri Burm.f.
Calophyllum soulattri Burm.f. is traditionally used to treat skin infections and reduce rheumatic pain, yet genetic and genomic studies are still limited. Here, we present the first complete mitochondrial genome of C. soulattri.

Based on a well‐established in vitro directed differentiation model and an integrated analysis of high‐density cell lineage trees (CLTs) and single‐cell transcriptomes, it is demonstrated that many subclones are formed by sub‐CLTs resembling each other in terms of both cell type compositions and topological structures.
