Interpreting the effects of DNA polymerase variants at the structural level

open access: yesMolecular Oncology, EarlyView.
Using MAVISp and molecular dynamics simulations, we analyzed over 60 000 missense variants in POLE and POLD1 from ClinVar, COSMIC, cBioPortal, and saturation mutagenesis. Identified mechanistic indicators, including stability, binding, and long‐range, enable structural interpretation, providing ACMG‐like evidence for possible reclassification of VUS ...

Multiple‐model Gaussian mixture probability hypothesis density filter based on jump Markov system with state‐dependent probabilities

open access: yesIET Radar, Sonar & Navigation, 2022
The Gaussian mixture probability density (GM‐PHD) filter has become a popular approach to solve the multiple‐target tracking (MTT) problem because it can effectively and efficiently estimate the number of targets and target states that change over time ...

Developmental programmes drive cellular plasticity, disease progression and therapy resistance in lung adenocarcinoma

open access: yesMolecular Oncology, EarlyView.
This study shows that lung adenocarcinomas exploit developmental branching morphogenesis to acquire a therapy resistant basal‐like tumour cell state. This process was found to be regulated by combined TP53 loss‐of‐function and type‐I interferon signalling, identifying a novel axis for biomarker and therapeutic target discovery.

Robust Student’s t Mixture Probability Hypothesis Density Filter for Multi-Target Tracking With Heavy-Tailed Noises

open access: yesIEEE Access, 2018
In order to improve filtering accuracy and restrain the degradation of filtering performance caused by the heavy-tailed process and measurement noises in multi-target tracking, this paper proposes a robust Student's t mixture probability hypothesis ...

In vitro and in silico modelling of ROS1‐positive non‐small cell lung cancer reveals fusion‐dependent tyrosine kinase inhibitor responses

open access: yesMolecular Oncology, EarlyView.
Drug resistance limits treatment success in a subset of lung cancers driven by ROS1 gene alterations. Using patient‐derived cells and computer simulations, we studied three key mutations and how they affect five targeted drugs. The mutations reduced drug effectiveness in different ways by altering protein structure and behavior.

ZW4864‐mediated inhibition of the β‐catenin/BCL9/BCL9L complex reveals therapeutic potential in bladder cancer

open access: yesMolecular Oncology, EarlyView.
BCL9 and BCL9L drive bladder cancer progression by enhancing β‐catenin signaling, promoting proliferation, migration, invasion, and organoid growth. Genetic depletion of BCL9(L) suppresses malignant phenotypes, while pharmacological disruption of the β‐catenin/BCL9(L) complex with ZW4864 inhibits canonical Wnt signaling and tumor‐associated cellular ...

Chameleon sequences reveal structural effects in proteins representing micelle‐like distribution of hydrophobicity

open access: yesFEBS Open Bio, EarlyView.
Amino acids sequence of two different proteins with the same sequence (chameleon sequence—black boxes) represent in 3D structure of the proteins different secondary structures: HHHH—helical and BBB—Beta‐structural. The chains folded in water environment adopt different III‐order structures in which the chameleon fragments appear to adopt similar status

Robust adaptive multi‐target tracking with unknown measurement and process noise covariance matrices

open access: yesIET Radar, Sonar & Navigation, 2022
A robust adaptive probability hypothesis density (PHD) filter is proposed to address the degradation of PHD performance due to an unknown process noise and measurement noise covariance matrix.

A mixed GM/SMC implementation of the probability hypothesis density filter [PDF]

open access: yes2012 11th International Conference on Information Science, Signal Processing and their Applications (ISSPA), 2012
The Probability Hypothesis Density (PHD) filter is a recent solution for tracking an unknown number of targets in a multi-object environment. The PHD filter cannot be computed exactly, but popular implementations include Gaussian Mixture (GM) and Sequential Monte Carlo (SMC) based algorithms.

Large‐scale bidirectional arrayed genetic screens identify OXR1 and EMC4 as modifiers of αSynuclein aggregation

open access: yesFEBS Open Bio, EarlyView.
Activation of the mitochondrial protein OXR1 increases pSyn129 αSynuclein aggregation by lowering ATP levels and altering mitochondrial membrane potential, particularly in response to MSA‐derived fibrils. In contrast, ablation of the ER protein EMC4 enhances autophagic flux and lysosomal clearance, broadly reducing α‐synuclein aggregates.
