Lipid-protein interaction induced domains: kinetics and conformational changes in multicomponent vesicles [PDF]

open access: yes, 2018
The spatio-temporal organization of proteins and the associated morphological changes in membranes are of importance in cell signaling. Several mechanisms that promote the aggregation of proteins at low cell surface concentrations have been investigated in the past.

Computational Protein Design Using AND/OR Branch-and-Bound Search

open access: yes, 2015
The computation of the global minimum energy conformation (GMEC) is an important and challenging topic in structure-based computational protein design.

Conformational Dynamics Simulations of Proteins [PDF]

open access: yes, 1999
Molecular dynamics (MD) simulations of proteins provide descriptions of atomic motions, which allow to relate observable properties of proteins to microscopic processes. Unfortunately, such MD simulations require an enormous amount of computer time and, therefore, are limited to time scales of nanoseconds.

FoxO1 signaling in B cell malignancies and its therapeutic targeting

open access: yesFEBS Letters, EarlyView.
FoxO1 has context‐specific tumor suppressor or oncogenic character in myeloid and B cell malignancies. This includes tumor‐promoting properties such as stemness maintenance and DNA damage tolerance in acute leukemias, or regulation of cell proliferation and survival, or migration in mature B cell malignancies.

On Hydrophobicity and Conformational Specificity in Proteins [PDF]

open access: yesBiophysical Journal, 2004
In this study we examine the distribution of hydrophobic residues in a nonredundant set of monomeric globular single-domain proteins. We find that the total fraction of hydrophobic residues is roughly constant and has no discernible dependence on protein size.

The immunological interface: dendritic cells as key regulators in metabolic dysfunction‐associated steatotic liver disease

open access: yesFEBS Letters, EarlyView.
Metabolic dysfunction‐associated steatotic liver disease (MASLD) affects nearly one‐third of the global population and poses a significant risk of progression to cirrhosis or liver cancer. Here, we discuss the roles of hepatic dendritic cell subtypes in MASLD, highlighting their distinct contributions to disease initiation and progression, and their ...

Defining essential charged residues in fibril formation of a lysosomal derived N-terminal α-synuclein truncation

open access: yesNature Communications
N- and C-terminal α-synuclein (α-syn) truncations are prevalent in Parkinson’s disease. Effects of the N- and C-terminal residues on α-syn aggregation and fibril propagation are distinct, where the N-terminus dictates fibril structure. Here, the majority

Effect of bamboo shoot dietary fiber on gel quality, thermal stability and secondary structure changes of pork salt-soluble proteins

open access: yesCyTA - Journal of Food, 2019
The effect of bamboo shoot dietary fibre (BSDF) (0%-4%) on the gel quality, protein thermal stability and secondary structure of pork salt-soluble proteins (SSP) was investigated.

Cycle-based formulations in Distance Geometry

open access: yesOpen Journal of Mathematical Optimization, 2023
The distance geometry problem asks to find a realization of a given simple edge-weighted graph in a Euclidean space of given dimension $K$, where the edges are realized as straight segments of lengths equal (or as close as possible) to the edge weights ...

Prompt-Guided Injection of Conformation to Pre-trained Protein Model [PDF]

open access: yesarXiv, 2022
Pre-trained protein models (PTPMs) represent a protein with one fixed embedding and thus are not capable for diverse tasks. For example, protein structures can shift, namely protein folding, between several conformations in various biological processes.
