3-State Protein Secondary Structure Prediction based on SCOPe Classes
Improving the accuracy of protein secondary structure prediction has been an important task in bioinformatics since it is not only the starting point in obtaining tertiary structure in hierarchical modeling but also enhances sequence analysis and ...

Effects of RNA branching on the electrostatic stabilization of viruses [PDF]
Many single-stranded (ss) RNA viruses self assemble from capsid protein subunits and the nucleic acid to form an infectious virion. It is believed that the electrostatic interactions between the negatively charged RNA and the positively charged viral ...

Combining Deep Neural Networks for Protein Secondary Structure Prediction
By combining convolutional neural networks (CNN) and long short term memory networks (LSTM) into the learning structure, this paper presents a supervised learning method called combining deep neural networks (CDNN) for protein secondary structure ...

Convolution-Bidirectional Temporal Convolutional Network for Protein Secondary Structure Prediction
As a basic feature extraction method, convolutional neural networks have some information loss problems when dealing with sequence problems, and a temporal convolutional network can compensate for this problem.

Continuum Secondary Structure Captures Protein Flexibility [PDF]
The DSSP program assigns protein secondary structure to one of eight states. This discrete assignment cannot describe the continuum of thermal fluctuations. Hence, a continuous assignment is proposed. Technically, the continuum results from averaging over ten discrete DSSP assignments with different hydrogen bond thresholds.

Two State Behavior in a Solvable Model of $\beta$-hairpin folding
Understanding the mechanism of protein secondary structure formation is an essential part of protein-folding puzzle. Here we describe a simple model for the formation of the $\beta$-hairpin, motivated by the fact that folding of a $\beta$-hairpin ...

A Hierarchical Approach to Protein Molecular Evolution [PDF]
Biological diversity has evolved despite the essentially infinite complexity of protein sequence space. We present a hierarchical approach to the efficient searching of this space and quantify the evolutionary potential of our approach with Monte Carlo ...

SSEP: secondary structural elements of proteins [PDF]
SSEP is a comprehensive resource for accessing information related to the secondary structural elements present in the 25 and 90% non-redundant protein chains. The database contains 1771 protein chains from 1670 protein structures and 6182 protein chains from 5425 protein structures in 25 and 90% non-redundant protein chains, respectively.

Recoverable One-dimensional Encoding of Three-dimensional Protein Structures
Protein one-dimensional (1D) structures such as secondary structure and contact number provide intuitive pictures to understand how the native three-dimensional (3D) structure of a protein is encoded in the amino acid sequence.
