Evolutionary interplay between viruses and R‐loops

open access: yesFEBS Letters, EarlyView.
Viruses interact with specialized nucleic acid structures called R‐loops to influence host transcription, epigenetic states, latency, and immune evasion. This Perspective examines the roles of R‐loops in viral replication, integration, and silencing, and how viruses co‐opt or avoid these structures.

Disease heritability enrichment of regulatory elements is concentrated in elements with ancient sequence age and conserved function across species

open access: yesbioRxiv, 2018
Regulatory elements, e.g. enhancers and promoters, have been widely reported to be enriched for disease and complex trait heritability. We investigated how this enrichment varies with the age of the underlying genome sequence, the conservation of ...

Disruption of SETD3‐mediated histidine‐73 methylation by the BWCFF‐associated β‐actin G74S mutation

open access: yesFEBS Letters, EarlyView.
The β‐actin G74S mutation causes altered interaction of actin with SETD3, reducing histidine‐73 methylation efficiency and forming two distinct actin variants. The variable ratio of these variants across cell types and developmental stages contributes to tissue‐specific phenotypical changes. This imbalance may impair actin dynamics and mechanosensitive

Highly Specific Epigenome Editing by CRISPR/Cas9 Repressors for Silencing of Distal Regulatory Elements

open access: yesNature Methods, 2015
Epigenome editing with the CRISPR (clustered, regularly interspaced, short palindromic repeats)-Cas9 platform is a promising technology for modulating gene expression to direct cell phenotype and to dissect the causal epigenetic mechanisms of gene ...

Purification tags markedly affect self‐aggregation of CPEB3

open access: yesFEBS Letters, EarlyView.
Although recombinant proteins are used to study protein aggregation in vitro, uncleaved tags can interfere with accurate interpretation. Our findings demonstrate that His₆‐GFP and His₁₂ tags significantly affect liquid droplet and amyloid fibril formation in the intrinsically disordered region (IDR) of mouse cytoplasmic polyadenylation element‐binding ...

Systematic identification and characterization of regulatory elements derived from human endogenous retroviruses

open access: yesPLoS Genetics, 2017
Human endogenous retroviruses (HERVs) and other long terminal repeat (LTR)-type retrotransposons (HERV/LTRs) have regulatory elements that possibly influence the transcription of host genes. We systematically identified and characterized these regulatory

Regression trees for regulatory element identification [PDF]

open access: yesBioinformatics, 2004
Abstract Motivation: The transcription of a gene is largely determined by short sequence motifs that serve as binding sites for transcription factors. Recent findings suggest direct relationships between the motifs and gene expression levels. In this work, we present a method for identifying regulatory motifs.

Multiple conserved regulatory domains promote Fezf2 expression in the developing cerebral cortex. [PDF]

open access: yes, 2014
BackgroundThe genetic programs required for development of the cerebral cortex are under intense investigation. However, non-coding DNA elements that control the expression of developmentally important genes remain poorly defined. Here we investigate the

Circulating histones as clinical biomarkers in critically ill conditions

open access: yesFEBS Letters, EarlyView.
Circulating histones are emerging as promising biomarkers in critical illness due to their diagnostic, prognostic, and therapeutic potential. Detection methods such as ELISA and mass spectrometry provide reliable approaches for quantifying histone levels in plasma samples.

The interdependence of gene-regulatory elements and the 3D genome

open access: yesJournal of Cell Biology, 2018
&NA; Imaging studies, high‐resolution chromatin conformation maps, and genome‐wide occupancy data of architectural proteins have revealed that genome topology is tightly intertwined with gene expression.
