Inferential Statistics as Descriptive Statistics: There Is No Replication Crisis if We Don’t Expect Replication

open access: yesAmerican Statistician, 2018
Statistical inference often fails to replicate. One reason is that many results may be selected for drawing inference because some threshold of a statistic like the P-value was crossed, leading to biased reported effect sizes.

Inhibitor of DNA binding‐1 is a key regulator of cancer cell vasculogenic mimicry

open access: yesMolecular Oncology, EarlyView.
Elevated expression of transcriptional regulator inhibitor of DNA binding 1 (ID1) promoted cancer cell‐mediated vasculogenic mimicry (VM) through regulation of pro‐angiogenic and pro‐cancerous genes (e.g. VE‐cadherin (CDH5), TIE2, MMP9, DKK1). Higher ID1 expression also increased metastases to the lung and the liver.

Does replication groups scoring reduce false positive rate in SNP interaction discovery? [PDF]

open access: yes, 2010
BACKGROUNG. Computational methods that infer single nucleotide polymorphism (SNP) interactions from phenotype data may uncover new biological mechanisms in non-Mendelian diseases. However, practical aspects of such analysis face many problems.

Intragenic origins due to short G1 phases underlie oncogene-induced DNA replication stress

open access: yesNature, 2018
Oncogene-induced DNA replication stress contributes critically to the genomic instability that is present in cancer. However, elucidating how oncogenes deregulate DNA replication has been impeded by difficulty in mapping replication initiation sites on ...

Chemoresistome mapping in individual breast cancer patients unravels diversity in dynamic transcriptional adaptation

open access: yesMolecular Oncology, EarlyView.
This study used longitudinal transcriptomics and gene‐pattern classification to uncover patient‐specific mechanisms of chemotherapy resistance in breast cancer. Findings reveal preexisting drug‐tolerant states in primary tumors and diverse gene rewiring patterns across patients, converging on a few dysregulated functional modules. Despite receiving the

Dissection of specific binding of HIV-1 Gag to the 'packaging signal' in viral RNA

open access: yeseLife, 2017
Selective packaging of HIV-1 genomic RNA (gRNA) requires the presence of a cis-acting RNA element called the ‘packaging signal’ (Ψ). However, the mechanism by which Ψ promotes selective packaging of the gRNA is not well understood.

Mechanisms of Oncogene-Induced Replication Stress: Jigsaw Falling into Place.

open access: yesCancer Discovery, 2018
Oncogene activation disturbs cellular processes and accommodates a complex landscape of changes in the genome that contribute to genomic instability, which accelerates mutation rates and promotes tumorigenesis.

Tonic signaling of the B‐cell antigen‐specific receptor is a common functional hallmark in chronic lymphocytic leukemia cell phosphoproteomes at early disease stages

open access: yesMolecular Oncology, EarlyView.
B‐cell chronic lymphocytic leukemia (B‐CLL) and monoclonal B‐cell lymphocytosis (MBL) show altered proteomes and phosphoproteomes, analyzed using mass spectrometry, protein microarrays, and western blotting. Identifying 2970 proteins and 316 phosphoproteins, including 55 novel phosphopeptides, we reveal BCR and NF‐kβ/STAT3 signaling in disease ...

Testing Quantum Dynamics in Genetic Information Processing [PDF]

open access: yes, 2001
Does quantum dynamics play a role in DNA replication? What type of tests would reveal that? Some statistical checks that distinguish classical and quantum dynamics in DNA replication are proposed.Comment: 4 pages, latex.
