Revisiting the Replication Crisis and the Untrustworthiness of Empirical Evidence

open access: yesStats
The current replication crisis relating to the non-replicability and the untrustworthiness of published empirical evidence is often viewed through the lens of the Positive Predictive Value (PPV) in the context of the Medical Diagnostic Screening (MDS ...

Mendelian randomization study shows a causal effect of asthma on epilepsy risk

open access: yesFrontiers in Immunology, 2023
ObjectiveThe relationship between asthma and epilepsy in observational studies is controversial. The purpose of this Mendelian randomization (MR) study is to investigate whether asthma causally contributes to epilepsy susceptibility.MethodsIndependent ...

Exploration-exploitation tradeoffs dictate the optimal distributions of phenotypes for populations subject to fitness fluctuations

open access: yes, 2019
We study a minimal model for the growth of a phenotypically heterogeneous population of cells subject to a fluctuating environment in which they can replicate (by exploiting available resources) and modify their phenotype within a given landscape ...

Modeling and replicating statistical topology and evidence for CMB nonhomogeneity [PDF]

open access: yesProceedings of the National Academy of Sciences, 2017
SignificanceUnder the general heading of “topological data analysis” (TDA), the recent adoption of topological methods for the analysis of large, complex, and high-dimensional data sets has established that the abstract concepts of algebraic topology provide powerful tools for data analysis. However, despite the successes of TDA, most applications have

β‐TrCP overexpression enhances cisplatin sensitivity by depleting BRCA1

open access: yesMolecular Oncology, EarlyView.
Low levels of β‐TrCP (Panel A) allow the accumulation of BRCA1 and CtIP, which facilitate the repair of cisplatin‐induced DNA damage via homologous recombination (HR) and promote tumor cell survival. In contrast, high β‐TrCP expression (Panel B) leads to BRCA1 and CtIP degradation, impairing HR repair, resulting in persistent DNA damage and apoptosis ...

Nicotinamide N‐methyltransferase promotes drug resistance in lung cancer, as revealed by nascent proteomic profiling

open access: yesMolecular Oncology, EarlyView.
AZD9291 has shown promise in targeted cancer therapy but is limited by resistance. In this study, we employed metabolic labeling and LC–MS/MS to profile time‐resolved nascent protein perturbations, allowing dynamic tracking of drug‐responsive proteins. We demonstrated that increased NNMT expression is associated with drug resistance, highlighting NNMT ...

Identification of and correction for publication bias

open access: yes, 2017
Some empirical results are more likely to be published than others. Such selective publication leads to biased estimates and distorted inference. This paper proposes two approaches for identifying the conditional probability of publication as a function ...

Statistical Analysis of a Hybrid Replication Model [PDF]

open access: yes, 2002
Replication is a technique commonly used to provide high-availability and fault tolerance in distributed systems. With multiple copies of the entities, a service can keep operation even when some copies are inaccessible because of a crash of the computer where a copy was stored, for instance.

PARP inhibitors elicit distinct transcriptional programs in homologous recombination competent castration‐resistant prostate cancer

open access: yesMolecular Oncology, EarlyView.
PARP inhibitors are used to treat a small subset of prostate cancer patients. These studies reveal that PARP1 activity and expression are different between European American and African American prostate cancer tissue samples. Additionally, different PARP inhibitors cause unique and overlapping transcriptional changes, notably, p53 pathway upregulation.

“Cake causes herpes?” - promiscuous dichotomisation induces false positives

open access: yesBMC Medical Research Methodology
Background Continuous biomedical data is often dichotomized into two or more groups for analysis, despite long-standing warnings from statisticians that this constitutes bad practice.
