Purification tags markedly affect self‐aggregation of CPEB3

open access: yesFEBS Letters, EarlyView.
Although recombinant proteins are used to study protein aggregation in vitro, uncleaved tags can interfere with accurate interpretation. Our findings demonstrate that His₆‐GFP and His₁₂ tags significantly affect liquid droplet and amyloid fibril formation in the intrinsically disordered region (IDR) of mouse cytoplasmic polyadenylation element‐binding ...

Transfer RNA and Origins of RNA Interference [PDF]

open access: yesFrontiers in Molecular Biosciences, 2021
Almost 30 years ago the first microRNA (miRNA) was detected (Lee et al., 1993), later put in mechanistical context by the discovery of the RNA interference (RNAi) and RNA-induced silencing complex (RISC). miRNA is the variable RISC element (guide) that recognizes messenger RNA (mRNA) targets in the RNAi process facilitated by Argonaute (Ago) proteins ...

starBase v2.0: decoding miRNA-ceRNA, miRNA-ncRNA and protein–RNA interaction networks from large-scale CLIP-Seq data

open access: yesNucleic Acids Res., 2013
Although microRNAs (miRNAs), other non-coding RNAs (ncRNAs) (e.g. lncRNAs, pseudogenes and circRNAs) and competing endogenous RNAs (ceRNAs) have been implicated in cell-fate determination and in various human diseases, surprisingly little is known about ...

Insights into pegRNA design from editing of the cardiomyopathy‐associated phospholamban R14del mutation

open access: yesFEBS Letters, EarlyView.
This study reveals how prime editing guide RNA (pegRNA) secondary structure and reverse transcriptase template length affect prime editing efficiency in correcting the phospholamban R14del cardiomyopathy‐associated mutation. Insights support the design of structurally optimized enhanced pegRNAs for precise gene therapy.

A scaling normalization method for differential expression analysis of RNA-seq data

open access: yesGenome Biology, 2010
The fine detail provided by sequencing-based transcriptome surveys suggests that RNA-seq is likely to become the platform of choice for interrogating steady state RNA.

RNA pseudoknots

open access: yesCurrent Opinion in Structural Biology, 1992
RNA pseudoknots result from Watson-Crick base pairing involving a stretch of bases located between paired strands and a distal single-stranded region. Recently, significant advances in our understanding of their structural and functional aspects have been accomplished.

RILogo: visualizing RNA–RNA interactions [PDF]

open access: yesBioinformatics, 2012
Abstract Summary: With the increasing amount of newly discovered non-coding RNAs, the interactions between RNA molecules become an increasingly important aspect for characterizing their functionality. Many computational tools have been developed to predict the formation of duplexes between two RNAs, either based on single sequences or ...

The 5'-3' exoribonuclease Pacman (Xrn1) regulates expression of the heat shock protein Hsp67Bc and the microRNA miR-277-3p in Drosophila wing imaginal discs [PDF]

open access: yes, 2013
Pacman/Xrn1 is a highly conserved exoribonuclease known to play a critical role in gene regulatory events such as control of mRNA stability, RNA interference and regulation via miRNAs.

RNAmmer: consistent and rapid annotation of ribosomal RNA genes

open access: yesNucleic Acids Research, 2007
The publication of a complete genome sequence is usually accompanied by annotations of its genes. In contrast to protein coding genes, genes for ribosomal RNA (rRNA) are often poorly or inconsistently annotated.
