Comparative Analysis of Single-Cell RNA Sequencing Methods [PDF]

open access: yesMolecular Cell, 2017
Single-cell RNA sequencing (scRNA-seq) offers new possibilities to address biological and medical questions. However, systematic comparisons of the performance of diverse scRNA-seq protocols are lacking. We generated data from 583 mouse embryonic stem cells to evaluate six prominent scRNA-seq methods: CEL-seq2, Drop-seq, MARS-seq, SCRB-seq, Smart-seq ...

Intelligent deep analysis of DNA sequences based on FFGM to enhancement the performance and reduce the computation

open access: yesEgyptian Informatics Journal, 2023
In an attempt to improve the analysis DNA sequence, a new intelligent deep analysis algorithm called reduce frequency bast on fast frequency graph mining (RF-FFGM) is established; This algorithm at the beginning converts the DNA sequence into RNA ...

Global analysis of RNA cleavage by 5′-hydroxyl RNA sequencing [PDF]

open access: yesNucleic Acids Research, 2015
RNA cleavage by some endoribonucleases and self-cleaving ribozymes produces RNA fragments with 5'-hydroxyl (5'-OH) and 2',3'-cyclic phosphate termini. To identify 5'-OH RNA fragments produced by these cleavage events, we exploited the unique ligation mechanism of Escherichia coli RtcB RNA ligase to attach an oligonucleotide linker to RNAs with 5'-OH ...

PLIT: An alignment-free computational tool for identification of long non-coding RNAs in plant transcriptomic datasets [PDF]

open access: yes, 2019
Long non-coding RNAs (lncRNAs) are a class of non-coding RNAs which play a significant role in several biological processes. RNA-seq based transcriptome sequencing has been extensively used for identification of lncRNAs.

RNA Sequencing Data: Hitchhiker's Guide to Expression Analysis [PDF]

open access: yesAnnual Review of Biomedical Data Science, 2018
Gene expression is the fundamental level at which the results of various genetic and regulatory programs are observable. The measurement of transcriptome-wide gene expression has convincingly switched from microarrays to sequencing in a matter of years.

The anti‐CRISPR protein AcrIE8.1 inhibits the type I‐E CRISPR‐Cas system by directly binding to the Cascade subunit Cas11

open access: yesFEBS Letters, EarlyView.
In this study, we present the structure of AcrIE8.1, a previously uncharacterized anti‐CRISPR protein that inhibits the type I‐E CRISPR‐Cas system. Through a combination of structural and biochemical analyses, we demonstrate that AcrIE8.1 directly binds to the Cas11 subunit of the Cascade complex to inhibit the CRISPR‐Cas system.

Profile Context-Sensitive HMMs for Probabilistic Modeling of Sequences With Complex Correlations [PDF]

open access: yes, 2006
The profile hidden Markov model is a specific type of HMM that is well suited for describing the common features of a set of related sequences. It has been extensively used in computational biology, where it is still one of the most popular tools.
